Metal Gear Solid series. Not only are they great games, but the characters and story especially are well-written.
I doubt you got the good ending first time in metro 2033, you actually have to put some effort in to get the good ending, its not something you can fluke.
But I did. It wasn't hard at all. A just didn't act like a douche throughout the whole game and in the final scene decided to give somebody a chance at life. It isn't hard at all.
Defcon
L.A. Nore is going to be a great thinking game!
Pokemon Black/White.
The main antagonist N wants to seperate the world to two, one for humans and one for pokemon because he sees pokemon as being used for bad stuff like battles. But in the end of the game he realizes that humans and pokemon can coexist peacefully without seperation.

But he's right
Half Life 2
Or
Fallout 3
Or The Elder Scrolls Morrowind or TES Oblivion

I rest my case.
EDIT:
Oh, those are not actually the kind of games you're looking for, but still worth playing.
Heavy Rain made me think
How the hell can anyone like this plot hole riddled story with amazingly bad script writing.
Competitive Pokemon.
You gotta come up with strategies, effort values, think ahead of your opponent, and so forth.
It is actually pretty challenging.
The actual fighting portion of the Total War games made me think more than I ever had in a video game. But that was only while I was playing it.
Obligatory Portal, but id have to say any monkey island game, the PRIME of adventure games.

CoD is the opposite of thinking.
The Sims
" Shall I remove that pool ladder or shall I leave it there for my sim to get out  "

ITT a lot of people don't read the OP.
Halo.
It makes me think how people can actually be fanboys of this game.

Just like any strategy game
Mass Effect series, some of the choises in it are pretty hard to make, and the decisions you make in the first one carry over to second one, which carry over to the third game.
Amnesia: The Dark Descent
I remember thinking HOLY FUCK WHAT THE FUCK SHIT WAS THAT SHIIIIIIIIIIIT

I love psychological horror
Max Payne, because it really makes you think, feel what it's like to be in the boots of a man who had lost everything, and only thing that keeps him standing is revenge.
After that? Emptiness, thus Max Payne 2: Fall of Payne
BioShock. It really questions philosophy and modern politics, and it has the ability to affect gamers differently. No two people have the same interpretation of the world of Rapture, Andrew Ryan, and Frank Fontaine.
Plus, it really makes you paranoid.
Serious Sam.
Second Life. Made me think about how I truly despise people like myself.
Everything about S.T.A.L.K.E.R. The lore especially.
Zeno Clash's ending was far from ambiguous, they outright tell you / show you that [sp]the Father-mother wasn't the children's biological parent.[/sp] But it was definitely an incredible game all around and was still very deep.
Yeah, but it doesn't tell you what they're going to do next. And [sp]That freakin' Rubix cube at the end?[/sp]
Thread title doesn't fit the OP's content, but anyway Mother 3 had me thinking a lot about life, especially when [sp]Hinawa dies[/sp]
Portal, and in an emotional or deep way, I guess Morrowind. And Gothic 2.
just about any game with creepypasta/hidden awesome shit and a backstory which rivals a book
Hitman: Blood Money made me question how much I value human life.

I always ended up killing everyone on A New Life, left the clown there knocked out :v:
