Right now I'm starting to zone the entire city with medium density, and then superimpose high density onto potential downtown areas. So far it's looking good, I can get a few skyscrapers without screwing up. If your region's coastal then placing some ferry terminals near residential zones will do wonders. The problem likely arises out of the sheer amount of traffic each tower generates or out of the sluggishness of commerce to respond to the increase in residential population. Therefore, alternate strategies include zoning swathes of commerce around small clusters of high density residential, or planning high-capacity methods of transportation between specific residential and commercial towers. You're using NAM, of course, so if there are other means at your disposal then employ them. The whole thing could be avoided, of course, through the complete absence of towers and instead a slower growth involving low-rises spread across the map. I'm afraid you can't really slap a band-aid on it, this is something you need to nip in the bud as soon as it starts.
