More underwater features would be nice. Like visible fish, other water mobs, plants, submerged caves, and dive helmets that help you breathe underwater and see in the darkness at the bottom of the ocean. Maybe even special, maybe hostile, mobs that live in the deepest, darkest parts of the ocean?
As of right now there's almost no reason to go underwater unless you want ink from the squids. It needs more stuff in it!

mmh, underwater caverns with chests and loot. They could be like sea dungeons, with mobs guarding the chests
that'd be swell.
Randomly generated towns, ports, big ships, trade, currency, quests....
I'd like to see some more monster mobs. Other than slimes (which barely appear), we've been stuck with the same mobs since early alpha.
Natural Waterfalls and rivers.
Apple trees.
A controllable mount. Horses preferably.
Weather.
An item that you can right click mobs with that prevents them from despawning.
Different kinds of arrows, and maybe even a crossbow that's increases range but decreases fire rate.
-Gold needs to be more useful!
-Apples should drop from trees (or have specific trees that drop them). Ala the Treehugger mod.
-Golden apples require ingots not blocks. Perhaps have them only require 4 ingots similair to how you would make a clock.
-Weather System (Have the rare chance of storms and naturual disasters which may effect certain blocks, and cause mobs to act differently).
-Natural Volcano's/Waterfalls.
-New Mobs (Hostile Water Mob/Lava Mob)
-Mutations on the current mobs (Poisonous Spiders/Armored Skeletons/Different explosions for Creepers (i.e an implosion)
-Boss Mobs (Rare chance to spawn, this is to make mobs have some risk even when somebody has full diamond armor/weapons.)
-Improved Dungeons, Have extremely hard dungeons with naturual traps (Plus Boss Mobs) that would have proper treasure)
-New Arrow Types
-Curtain Decoration (Right click would close them, possibly redstone compatible?)
-Add Brown Wool properly
-Add an ingredient for Beige and Maroon wool.
-Give a use to slime balls and fix the slimes in SMP.
-Osbidian Armor/Tools? (Possibly you would require a osbidian block/9 osbidian for each block as to make it hard to make, as Osbidian is relatively easy to obtain if you know how)
-Fix the bloddy Nether in SMP.
-Add Chest Protection clientside.
I want the game to not run like complete garbage on laptops when they should be able to easily run it at maximum view distance.

If there was a huge update just to do with underwater, that would be awesome, like flora and stuff that you require to make certain dyes or certain blocks/items and like Radiosquid said some form of new neutral and hostile mobs, also more emphasis on fishing (fishing really does need some love). Also the diving helmet should have different types, i.e wooden diving helmet (small added duration of air)/diamond = huge duration of air + visibility.

Well it can run COD4 at maximum with no AA but for minecraft I need to turn view distance down to minimum for 20 fps.

I've never liked that mod, different colored water in minecraft just looks ugly no matter the reasoning.
Weapon variety:
-throwing knives
-spears(also throwable)
-hand grenade? (1 gunpowder w/ 4 sand)
-crossbow
-maybe a shield
-battleaxe
-different kinds of swords (maybe not a difference in function, just aesthetic)
I'd like to see some more natural features (such as rivers and volcanoes), the water physics to be fully redesigned, wolves and a Dwarf Fortress-esque terrain generation (more logic, not so random generation), also weather.
Stacking two chests onto one another making a cupboard.
A normal multiplayer which won't be so sensitive AKA 130 ping would be alright and not a fucking lag fest.

Oh and volcanoes
Rain/snow in snow biomes (that is, when it is raining snowy biomes get snow instead). Rain makes crops and saplings that are exposed to it grow faster. Other weather would be cool too, like storms, and new mobs that spawn under certain weather/biome/time/surface exposure conditions. No idea what those might be though.
Oh, and collars used to tame any type of mob, making them not despawn so long as you feed them at least every second day. A craftable trough or bowl that tamed mobs would eat the objects from as well, much like a chest they'll interact and eat from. Tamed cows would be milkable, tamed pigs would have piglets (thus making them a replenishable resource) and tamed wolves would be much like they are (pet attack dogs). Normal mobs could spawn less often since you could tame them and thus need them less, though the world does feel empty sometimes (ambient visual creatures, like birds and stuff maybe?)
Official modding support, even if it's just a loader that will load any jarfile put in a mods directory and an API to add to eclipse, much like bukkit.
Flintlock pistol, works much like a bow but with a much less dramatic curve on the projectile, and requires a bullet and a gunpowder bag to fire (bullet: 1 iron = 2 bullets. gunpowder baggie: 1 gunpowder + 1 paper = 2 bags). Not semi-automatic like the bow (though why the bow still is semi-automatic is beyond me), takes about two seconds to reload and does heavy damage scaling down over distance travelled. Bow could do to take about a second to ready your shot before being able to fire.
Hatches/trapdoors.
More crops, tree types and food recipes, with various effects other than just adding health (like decreasing damage for a short time/making you move faster/jump higher etc) - things like a special oven that lets you cook many food items at once, but once they're cooked if they continue to be cooked they'll burn. Like a 4x4 inventory on it as well as the fuel slot. Made like a furnace but with bricks. I could rant about this one idea for ages.
Naturally occurring volcanoes and huge underground caverns with lakes and stuff in them.
