In all honesty, the corpses are probably removed by the map as an optimization measure since a battle is just ahead in that area. Remember that EP2 was also made at the time with console ports in mind. Ragdolls can really stress the system if they get piled up, and killing Hunters creates more ragdolls.
It wouldn't make much sense to me that Cremators would be out in the countryside, because it's stated in Raising the Bar that Cremators are city workers; it makes sense to keep city streets clean as opposed to country roads that are sparsely occupied.
Cremators are definitely still in the HL universe, though. There's a Cremator head in Eli's lab; I'd say that's pretty definite proof, especially since Eli mentions it if you stare at it. If they are to have an in-game purpose later on down the line, I'm sure we'll get to see them.

Zombies (except poison ones maybe) are probably easier to kill than rebels who have guns, but in places where there are no rebels, nothing is easier to kill than zombies.
They probably put poison headcrabs in some shells since at least poison zombies wouldn't gain any ground during the uprising.

I want to point out that prespawned ragdolls are different from ragdolls made from downed NPCs. While the ones from NPCs vanish when more are killed (Such as in Left 4 Dead), prespawned ones stay in their place without vanishing. Gmod Ragdolls spawned from the menu use the same code as prespawned ones, only with an additonal Debris flag to give them proper colliding abilities.
This is nothing to do with optimization. I do also recall a similar event of a vanishing ragdoll in Nightmare House 2 - once you turn off the security system that's closing the gate, a dead Security Guard that was on the chair behind it is now gone, the chair tipped over, and a LARGE amount of blood.
You CAN remove decals if you don't make them decals. As in, making them actual brushes. The biggest problem here is clipping with other brushes.

There is no NPC, according to OP's theory, the "Cremator" is a series of triggers that make bodies dissapear
The cremator is actually always behind your back, and if you turn around he'll just move.
And it would give the game even more creepiness and deepness than it has already

It is probably just for optimisation - perhaps they didn't expect you to go and look for those bodies afterwards and wanted the best possible FPS during the Hunter scene? Perhaps those ragdolls were expensive... or maybe it's just a cut feature.

Headcrabs can't actually reanimate dead bodies though. There victims still have to be alive.
The toxic sludge in the canals is cremator acid and dissolved human remains. There's also a cremator head in a jar in Eli's lab. So, really, cremators never really were cut--they play an integral part in the timeline of Half-life. The combine used them to dispose of most of the population of Earth. You just don't see them.

the zombine heads are removed, but the vocoder is in the throat, which is how it is able to make noises.
