So how the hell do holy wars work in CK2? I feel like before I used CK2+ I could just kill all Muslims near me. Now HW is never an option for me.
So I'm playing as the Duke of Saxony (1077 start). I was revoking a certain prince-bishop's holding when I found out that a barony vassal of his is being held by a neighboring duke.
I have no idea how he got a hold of it, and he isn't my vassal either. I can't war/revoke him for that particular barony and plotting to kill him is out of the question because all his vassals like him a lot.

It's a known issue. You just need to verify CK2's game cache. It had something to do with a Steam update screwing up the DLC or something.
Also I just use assassination plots because doing it the normal way is too expensive sometimes.

I found out the problem was that the prices of everything collasped.
Nobody would buy anything anymore, and even putting in max unemployment subsidies and pensions and shutting down unprofitable factories only delayed things.
Every country was in a land of plenty, yet nobody had the money to buy the goods.

You declare a holy war for a certain number of regions, sometimes getting delicious goodies such as 200 gold from the Pope at random times or being able to recruit Holy Orders... The downside is pagans/muslims see this as an attempt by the Christians to force their religion upon them, which means, say, Valencia will join the war if you attack Beja because they're both Sunni. Nations with similar religions will throw their own hat into the war, which could lead to you encountering Muslim doom stacks (the flipside is it's very easy to ask allies to join the war with you.)
Holy Wars are also useful in that you're able to use them multiple times in rapid succession. The only people that will actually get upset that you broke the truce are Muslims/Pagans, and you're trying to conquer them anyway (the 100 prestige drop is nothing a Grand Hunt can't nearly fix.)
Muslims have an advantage in holy wars that Christians don't however. If you have 500 piety you're able to invade entire kingdoms rather than duchies.
Not like you can't wage war, win, and then start another war while their levies are depleted or anything.
The muslims seem to fall to pieces about 1200 anyway. Decadence builds up, the Seljuks aren't nearly as powerful, the Ilkhanate rips everything to pieces. I even saw the Caliph try a Jihad for Mesopotamia after the Mongols took it, he was the only one in the war and it didn't go well. Of course this is the same Caliphate that couldn't take Syria from Byzantium.

Muslims became weak on my end due to all the infighting and quick loss of territory due to Croat-French HW's and crusades. Jerusalem was handed to me on a silver plate because Sultanate of Egypt was too busy waging a war against Atef for some territory north of the African Horn and Anatolia eventually imploded, creating Syria and a bunch of weak as fuck Muslim counties with their asses open wide for the crusader army. The only thing I have to do now is get Hungary to build a fucking wall from Poland to Black Sea because the only thing separating my Galich and Golden Horde is Hungarian Kiev.
So I was playing the Game of Thrones mod as the Greyjoys, when this happened.
