I'm at -3.5x and want to go [I]at least[/I] to -10x. At -3.5x I've already seen 3 people and my base was discovered once. -3.5x is only 15 minutes or so from spawn, if I'm going to do a relatively large base, out int he open, unprotected, then I need some serious distance. I just don't know if 10x is really inhabited or not.

I'm about 150k in total from spawn, if you want a large sprawling compound, with no chance of discovery, 100k, it's worth it.
If you plan on ever returning to spawn, or conducting raids, helping people, getting friends out of spawn, around 30k should give you excellent safety
Second or third-ish day playing and im already almost 50k out. I ran into a town that was discovered at ~35k. How much further should I go for a semi permanent base?

Me thinks you mean under the ocean, Atlantis style like Zero-Point is doing, he said it's not much fun though, then again, he is alone, so having a friend might make it like the Survival map "survival island". I don't recommend doing it until boats are enabled.

I spent 2 hours luring 2 of each animal from the nearest land mass to my base one night.
All my dirt comes from mining.
I had to silk touch grass into my base.
It's been worth it.

I have a huge auto wheat farm, I have an auto melon/pumpkin farm, I have an auto reed farm, and i had mushrooms + bonemeal.
Now I have pigs, sheep, chickens, and mooshrooms.
I did it because I did not have them.

Animals aren't really necessary if you plan on just surviving. I have enough bread and mushrooms to last for ages, and they're easily replenishable. I can make wool from the spiders I've killed in the caves and/or the webs I cut down in the nearby mineshafts.
The only wood-type I'm currently lacking is jungle tree wood, and not a single fuck is given as I use wood for 2 things: crafting and charcoal.
I don't require much sand either as I have no use for glass or TNT, as I don't grief. As long as I have enough sand for cactus to grow on (for dealing with spiders in mob grinders) I'm good to go.
Dirt is fucking everywhere too.

Got lost in a cave/mineshaft, acquiring 14 diamonds, 4+ stacks of redstone, 2+ stacks of Lapis, nearly 9 stacks of iron, and a stack and 4 of gold. I went through nearly 4 stacks of coal making torches to explore this damn thing, and I'm STILL not done.
Well, as Treesways was with other company and has another base, I will give out the coords to my old base. x 2500, z -7500, or thereabouts. You might want to use xray to find the exact spot, it should still have some loot and be unraided.

You most likely will never be because of the new spawn rate for caves/mineshafts and them all being connected. A cave system can extend for kilometers if not more. I recommend you find your way home while you still can. Also, to dump off your supplies (it'd stuck if you lost everything)

I have my main base coords in a text file, I just got to about the level it starts at, lined up with one of the axis', and started digging towards it.
tl;dr I made it back with all my loot easy peasy.
