His MGS4 body had white blood because, as Naomi stated, it was old and the blood needed to use it was fairly shitty. Notice how the Gekko all had the newer red artificial blood.
Four years later Raiden's new-new-new body has the latest artificial blood.

And some of Vamps feats werent to do with nanomachines, like his run up the strut of the big shell is explained by Van Der Waals force.
imo mgs2 is the best mgs game because of how much kojima presented and how neatly tied up it ended up as.

I've tried to replay MGS2 twice, but it's just boring when most of the stuff you do is running back to the goddamn Strut F Warehouse.
Still, MGS2 is very close.

Are you saying that he disprove the supernatural, or that he was disproven by Fortune, who was able to deflect RAY's rockets with her field turned off?
Because the supernatural is still really prevalent. In PO, two(three?) characters are straight up psychics, and in MGS3 The Sorrow is also an actual ghost unless snake was tripping fucking balls, and I think Volgin's electricity had something to do with it, unless he had some technology or something. Psycho Mantis is also probably a real psychic, unless nanomachines somehow allows you to read minds and his backstory is a bunch of crock.

Have yet to play MGS4 yet, but that also seems to be a case of the supernatural.
In modern MGS, powers and supernatural things can be faked or enhanced, but that doesn't mean it retcons everything.
