As someone writing a route with branching choices, I really really sincerely recommend you don't do it. It'll make it more like an actual route in the game, sure, but it means you'll have to pick and choose when you want the good and bad choices to happen. You'll inevitably have to go down the bad path first, otherwise that's what you'll have to end the story as a whole on and it won't leave a good taste in your readers' mouths because you'd have already done the good ending by that point. I personally have already fucked myself out of a good story flow on my Misha route because I've had all the choices be the good outcome so far!
The problem is that it works in VN format where you are stuck on a path and don't see any of the other bits of story in your peripheral, but when you're posting it chapter by chapter in a novel format, you have to work things out one branch at a time and then go back and finish the others, which is harder to manage than it seems to be worth.
I still haven't played Rin's or Hanako's route. Have I missed much?

Hanako and Rin are two of the best routes. although what constitutes as "the best route" differs from person to person :P

That really depends on what sort of person you are but I seriously doubt I'm the only one who [sp]felt pretty terrible during the confession part[/sp] in Hanako's good ending.
