Pretty sure they said a long time ago that Creepers will be in the game.
They were one of a couple of references to various indie games (I think Braid was another).

I honestly can't see them pop up a whole lot. My guess is that there'll be a Minecraft-based planet at preset co-ordinates where these enemies spawn, but nowhere else.

At least they aren't Greed enemies; if you're planning on getting stuff from the shops in Isaac, pray you never run into Greed Heads or Hanging Greeds. If you get hit by them, you lose some coins; most of them scatter about, but at least one tends to be destroyed. If there's any enemy I hate, it's Greed-based enemies from The Binding of Isaac.

Exactly why I'm kind of okay with it. If I decide it's awful, I'll just go in and destroy it personally.
To be honest I would have preferred Minecraft-esque skeletons or wolves (or ghasts?)

Personally I would've preferred Endermen, just because I like Endermen, but the Creeper is the most recognizable enemy from the game. If you put a bunch of skeletons on a planet, they'd just be skeletons.
Why are people making such a big deal of a creeper being in the game? Do references really annoy you that much? And if so, please realize how stupid that is.
It's supposed to be "Oh hey, neat." and then you move on. If you get that obsessed with it, you're missing the point of a reference.

well just like Renegadecop said, a reference loses its potency when in it starts popping up in a LOT of games.
Personally, I hope GasLamp Games gives Chucklefish the okay and we see diggles, they said they wanted to add them. Now THOSE guys I'd like to see, seeing as they're adorable.
