To be honest I'm not sure if you should literally ditch them but you should not focus on leveling them.
You can still inflict status with butterfree but it has no real use for levels as its bulk isn't going to increase substantially. Besides literally replacing everything would require grinding which you were trying to avoid in the first place.

Also I'd much rather play more for the actual subject matter at hand here (that being Pokemon) than for the system (which the game, if playing with hardcore DnD players, will most likely devolve to).

Well right now head count is kind of small. We've got Azuu, Murky (likely won't make it due to timezones), and maybe Jecht if we're low on peeps. You gotta get a hold of me so I can get a full team and start working. Beyond that we may have one or two gals from cd/tg, but none of them gave me a for-sure (that I can remember).

whether I am able to join depends on the time you are playing indeed but I wouldn't mind staying up until 3 or anything like that as soon I will be completely free. That or I could wake up early either would work well enough probably.

I would be interested, but I've never ever played any sort of pen and paper RPG kinda thing before, I'd probably fuck it up with my newbishness. Also, I live across an ocean from you guys, so I wouldn't be able to join you guys in the evenings.

I'm new to pen and paper style RPG's as well. I've got more experience in play-by-post stuff.
As for time, I'm willing to try and work a schedule that works for everyone, as I've said before.

Gen IV games are the longest games purely because every battle takes atleast a millenium.
Dialga just likes to screw around with the timescale.
Back when I played them for the first time it wasn't that bad.

Correct me if I'm wrong, but isn't the battle system of Myestery Dungeon series, save for free walk during battles, LOOK similar to Earthbound and Mother series?
Here's a short list of things that I want for the next major games (I doubt B&W2 will have any of this, so let's say the presumably 3DS-Exclusive Gen VI):
1. Bring back auto-run. Arguably the best feature of Soul Silver and Heart Gold next to the GB Sounds.
2. Give us the option to walk with our Pokemans.
3. And this is a big one, MULTIPLE SAVE SLOTS. The 3DS can TOTALLY DO THIS. Just make it so you can't trade between them (to farm shit and evolve through trading), I just want to be able to have a main game and then do a Nuzlocke run without buying a whole nother game or deleting all my hard work and progress.
4. Let's have the rival be a dick again. Have one friendly rival and one who's an all-out cock. Maybe even have them join Team Whateverthefuck for a bit. I'm just not really a fan of "oh, they're still your friend, they're just a little hyper/competitive/douchey sometimes".
5. Make the two versions SERIOUSLY different. Not "two different stories and regions" different, but aside from different Pokemon, maybe give us different challenges and side-missions. Maybe in one game, Team Ruletheworldthroughconvolutedbullshit hides out in Themed City A, and in the other they hide out in Themed City B. Maybe the Gym leaders are beaten in a different order. Maybe you can only get certain items through trading between the versions. WHICH BRINGS ME TO ANOTHER POINT...
6. Enable Item Trading/Donation. It's annoying to have to get some arbitrary shitty little thing like a Weedle just so I can give an egg or something to my friend for free.
7. Give us multiple difficulty settings. I know Pokemon's target audience is children, hence the difficulty, but you could always toss in an Easy and Hard option, then allow us to switch between the two whenever (Call of Duty did it, Pokemon's certainly capable).
8. Rematches. Let us challenge Gyms and wandering trainers multiple times. One of the best things about R/S/E was that VS Seeker that would alert you to NPCs who wanted to battle again. It was awesome, because the difficulty scaled over time, you got to watch their puny team (a double team with a Zigzagoon and a Makuhita, for example), evolve over time (a Linoone and a Hariyama).
9. Basically, bring back all the awesome innovations you've decided to ignore. The auto-run, the berry pots, the useful apps on the Poketch (the type-checker was brilliant), all that stuff. People liked it. That does NOT mean you should ditch it when the next game comes around.
10. Some sort of tutorial for the deeper mechanics. It's kindof a pain that, with every game, I have to be told how to hold down B to run and watch an Old Man catch Local Lv 3 Pokemon A, yet I have to turn to Google, Serebii, and Bulbapedia to learn how to really get the most out of the game. Some little hint ("I heard some trainers saying that after training against *POKEMON* on *LOCATION*, their Pokemon seemed *Harder/Better/Faster/Stronger*!") wouldn't go amiss.

8- This should be an standard on the main series, I don't get why they keep scrapping rematches on non-3rd versions of the game

Also new and I have been doing some reading up on it and really most of the hard parts such as all the calculations are done by the DM so it shouldn't be too bad.
Also we need to note the countries of each prospective player so we can figure out if it could work or not.

2- Black and White did not have following Pokemon because a different team from the HGSS one worked on it. Plus when it was first made, the game was already near the perceived maximum DS file size capacity of that time so adding in overworld sprites for every Pokemon is basically a nongiven at that point.
3- Game Freak originally wanted the Pokemon games to have multi-save capabilities. However way back in the Red and Green days, they were stuck with either that or the ability to let players give nicknames to their Pokemon. They went with the latter. The 3DS should be a bit more lenient on the size issues for once, so we'll see if they continue with tradition or "innovate."
9- Again, an issue that arises when you have multiple teams working on different games. Maybe they'll collaborate for 6th gen. Maybe not.

I don't think you should not do it because you're scared that the game looks hard. I mean, how will you ever start then?
Also, depending on how we play this, timezone issues won't be much of an issue. If we decide to go with an IM / IRC format (such as over Steam or Skype or what have you), we can choose the best time during the weekends to play. These are nice because there's always a defined time where the game starts that benefits everyone, or close to everyone. The other way we can do this is through a forum thread. This provides the obvious benefit of everyone being able to reply at their own leisure so no real defined time is required. Of course this slows down the game significantly, but it also gives you the freedom to think over your actions and go at your own pace.
Once we get enough people I assume we will all determine the best course of actions from there.
One small question: Which move is better for a Toxicroak, Fake Out or Sucker Punch? Or both?

There're Dream World sprites for every single pokemon, and they work kind of like those of HG/SS, so I think it's because of the different developing team thing instead of the DS cartridge capacity (They would've only needed to recycle those)

I would generally go for sucker punch generally the damage is quite negligible is nothing more then a delay.
The only real use for it that I can think of is for drizzle teams if you want that extra bit of healing at no disadvantage.
That or revenge killing extremely low hp pokemon with access to a healing move that are also faster then you.
