I read in a review for HL2 that Alyx decided to call him DOG just because she thought it was funny at the time (remember she is supposed to have been very little when she first made DOG). I forget who the reviewer was talking to, but it was either Gabe Newell or at least someone else who was involved in the development, so i guess that would be the answer with the most truth behind it.
