I didn't have cloaking, but a defense drone and 45% dodge, in combination with a boarding party that took out the triple launcher as soon as possible. Worked quite well. Until I let one of the boarding party die fixing a hull breach in my ship. And then I got so fixated on keeping the boss's shields down that I forgot to "ionize" his launcher every now and then.

Teleporter only if you have a crew capable of actually destroying things. But I'd agree, it's a great way to take out guns/shields/the whole crew (though that doesn't help much)

How do you even fuck up that bad
For anyone who might be wondering, it's very possible to wipe out the flagship's crew with a four-Mantis boarding party and a level 3 two-person crew teleporter and no other weapons at all. That's what I had to do in my run as the Gila Monster (Mantis Cruiser Type A).
Basically, it's a simple, mechanical, rinse-and-repeat-as-necessary process. You wait for the flagship to cloak, wait about 8 or 9 seconds, teleport your first two boarders into the drone room, and then teleport the next two in the drone room as well before the flagship cloaks. Count off about 18 or 19 seconds and then pull your guys out before the flagship cloaks again if anyone is considerably hurt. If you're lucky, your boarders will have killed at least one of the flagship's crew before they could escape the drone room to the medbay. Get your guys healed up and back into the teleporter, and repeat until the flagship's crew has been sufficiently murdered to death. The more of the flagship's crew you kill, the easier it becomes to wipe out the remaining crew.
This is probably possible without all of the Mantis, but you're going to need 4 crew who aren't Zoltan or Engi. Theoretically, this is also possible with only a level 2 teleporter, by teleporting your first two boarders in five seconds sooner. But they would be without backup for those extra 5 seconds in that case, which isn't exactly optimal or entirely safe.
You can teleport your crew off of a cloaked enemy ship, and them being on the ship allows you to target the enemy rooms.

You definitely can't teleport crew into or out of a cloaked enemy ship. I know this from experience. You can, however, queue the teleporter to pull crew out of a room as soon as the ship uncloaks.
As for targeting cloaked enemy ships, I'll have to try that. It was my understanding that you can't fire weapons at a cloaked ship, but you could still target a room and have the weapon fire when the ship uncloaks, though I could be wrong. In any case, the cloak adds 60 to the enemy ship's evasion, so unless the enemy ship has crappy (or disabled) engines and it's an emergency, firing non-beam weapons at a cloaked ship can't be that great of an idea.

Managed to beat the game on Easy, and I managed to unlock 3 ships in one playthrough. Oh boy oh boy. I could have unlocked a maximum of 3 because I got the crystal cruiser to Stage II (even getting the crystal dude) but the last sector was Engi Homeworlds. By luck I got the Stealth Cruiser in the Engi Homeworlds in one sector. Just so happy right now.
tl;dr: Got the Stealth, Federation and Zoltan in one playthrough.
I think a nice feature for a Level 3 (or even 4 if there was another upgrade possible) sensors would be the ability to see where an enemy is targeting on your ship. That way you would be able to properly evacuate the room of all personnel to avoid damage, while getting others on standby for inevitable repairs. Also, if it were something with a fire chance, to be able to preemptively vent the room.
Is there any good strategy for the Zoltan ship? I can't seem to get passed the first few sectors with it. It just has such a weird setup for me but I want to try out the Zoltan shields.

The Zoltan shields seem to me (and not from experience as I haven't played much with them) like a nice buff and all, but not really anything you can make a good play style out of. The time it takes your enemies to take them down will probably give you the opportunity to charge your guns once or twice, so it basically evens out to the virtual equivalent of a pre-igniter. And the layout with only 1 shield point, where the second costs 150 scrap, is pretty much just that, as I believe the pre-igniter costs that much as well.

The Weapons Pre-Igniter augment costs only (heh, [I]"only"[/I]) 120 scrap.
IMO, level 3 sensors could definitely use a buff. Seeing what levels the enemy ship's systems are at and how much damage they can take before they're out is useful and all, and so is the sensors system being a little tougher, but it'd be nice if it at least showed the ship's current evasion and O[SUP]2[/SUP] percentages. 50 scrap is no small sum, and it's often a tough call as to whether or not it's really worth it (unless you rely on boarding a lot, in which case it's much more useful, as it shows you your boarders' progress on wrecking enemy systems).
I got up to the second stage of the flagship with a heavily kitted engi ship, I slayed the first stage and barely had a scratch. Chased the second stage down, thinking I was hot shit I start methodically taking out its shields and attempted to disable its drone system

Strictly speaking, the most drones you'll have swarming around your ship at any given time during the flagship fight is eight. Six of those are temporarily summoned by the power surge, and the other two (one Attack Drone Mk. I and one Beam drone) are controlled by the flagship's drone system.
The very first thing in all cases that you should try to take out is the flagship's missile weapon. During the second phase, the drone room should be your second priority, and the beam weapon should be your third. If you managed to kill off all but one of the flagship's crew, leaving the guy in the burst laser room, as you should always try to do, and you have wrecked these three systems, the flagship becomes relatively harmless, provided you have good defensive measures (shields, engines, defense drones, and/or especially cloaking).
I'm still not brave enough to go normal mode.
Does anyone have a mod installer that doesn't rely on python? I have python installed I just can't use it, crashes on launch no matter what and GMM doesn't detect it.

And the boarding drones that it sends out during the second phase. Those are usually the reason that I lose against it, because I'm so focused on trying to stop the intruder that I'm open to the power surge drones.
The flagship's main weapons aren't usually the problem, as they're not that difficult to disable.

The first time I beat it, I had a number of Burst Lasers so that when I fired them all off at the same time it totaled somewhere around 10 or 12 lasers being shot off. Just spamming enough lasers to get through the shields while also having at least 1 more able to actually hit is how I first beat it.

I found that out myself after asking, thanks though.
I got through the first stage of the flagship easily, as a few of you have mentioned, and then took decent damage from its second stage. Then I took even more from randomly OP regular ships trying to get to the third stage. When I got to it, I had maybe 1/4 of my health left. Even still I thought things were going all right until it would go into overload mode and take out a few health points. Only survived one or two of them. Maybe, just maybe had I had more health (or being lucky enough to have a shop nearby) I could have beaten stage 3 on Normal. Ugh.
