I have three freezers and sometimes they all fill up to the point of bodybags lying all over because nobody knows where to put them. All the freezers are about 7x3 (guessing, never really counted)

Yeah my minions automatically put them in the freezer, but I never noticed them dissapearing. All I ever knew was that shit filled up so I tried making another room, but that filled too.

Use social minions or traps like the pop-up one to weaken their smarts/attention
Alternatively you can capture them and torture them with the mixer/centrifuge to achieve the same effects

They don't actually leave on their own if you use social minions to confuse them. You've got to kill them eventually, especially since we don't all have 12 cell jails and the patience to tag them all for interrogation...etc.
The only kind of agents I've gotten lately (with no global heat) are poor soldiers and poor thief/burgulars...so that doesn't really work.

Get the one that removes rocks if you don't have it, bodybag recolors(one color for each faction), and the door retextures that show clearance levels with text instead of dots.
A tip for the agents btw.
If they don't notice anything suspicious about your island, that means they've got a blue ring around their symbol (red means they've seen something generating heat), and leave your island, your heat in that region will decrease by a small amount. So sometimes it is best not to kill them all. ;)

I usually just capture every agent that has gotten in through my front door, once he kills a minion I go all out on a red alert and make sure that that bastard that killed my children-I mean minions gets what he deserves.

Simple. The object blocking the doorway exploded somehow and your security got in. I suspect an agent blew up some of your shit and that's what set everything on fire.
Is there any way to get scientists to actually research instead of just doing chores and stuff?
Laboratory. Once they have all the necessary things for research (research machine, memory bank, and one of the research items (laser, centrifuge, etc) they'll walk around with a notepad and they will "take notes" on things.
Once they feel something is researchable with one of your research items they'll alert you and your research button will blink (you get the research button once you have built the laboratory and all it's crap).
You have to get the forces of justice to steal the fake research machine first though.
And I'm not sure if this matters but get 3 or 4 actual scientists. That might be a problem but I never really cared to check who was doing the actual research, technicians might not.

You can't. They're not henchmen, so they do whatever they want. The only restrictions on what they want to do is what they can.

It's impossible because you have no direct control over your minions.
But you can give them a situation that will sort of hint them into doing it. Like making 8 turrets. 8x more of a chance they'll choose a turret to takes notes on and not any of the other crap in your base.
Or you could lock them in a room (with a door of course, not anything else) and put that item in the room...I think that'd work.
