Presumably the mad scientists at Aperture developed the same technology as Black Mesa, either by accident or just to keep up with the Black Mesa engineers.
It's inclusion in the portal gun was probably due to them just looking for a potential application for it.
I think most people are forgetting that the Gravity Gun wasnt ever said to be made in Black Mesa...
There was no gravity gun in HL1. Only in HL2 in Black Mesa East (I think east...) and I doubt that Eli or Kleiner would be trying to save a gravity gun from a facility thats going to be nuked off the face of the earth and then somehow manage to keep it in pristine working condition for all this time.

I've been following as best as I can (from my iPhone at work no doubt) but a tiny thing clicked with me. Just something extra to validate the next supposed update. The BBS version is 3.11, which we assume is March 11, but if the next update hits at 11pm GMT, then it will be 3pm PST in Seattle where Valve is located. 3 and 11 popping up again, pretty sneaky guys.

The gravity gun isn't actually in pristine condition. It's very rugged and scrappy-looking. Of course, that still implies it was made later, but I think it was a case of both groups of scientists developing in the same direction. Only Aperture made a heavy-lifting tool, while the rebels weaponised the design.

Sure maybe Eli or Kleiner were working on such a thing in BM and rebuilt it when the combine had taken over.

1. They start the L4D3 trailer but right before it begins everything in the room shuts off and screen turns on and shows the aperture science logo and Portal 2 gameplay starts.
2. Room goes black combine go down zip lines and take Gabe and play a video that shows a Combine point of view on the war.

I like this theory but I feel I should add my own two cents. What if the gravity gun was a modified portal gun that was found in the vicinity of aperture labs. Suppose the gun was badly damaged, as if it had seen combat like what chell was involved in, and only functioning as an energy field manipulator. This is a possibility, although unlikely.
Another thing that points away from these theories is that Alyx, and Mossman both talk about it in a matter of slight detail and suggesting the technology was not recovered from either location.

Also, don't forget that Portal supposedly takes place a while before HL2, which means that Chell could be dead or long missing in EP3, if everything fits together correctly.
