I found that Oblivion got twice as fun when I started the Dark Brotherhood quest line, then it all went from there.

It's probably just my lack of experience or I'm just missing something but the controls of Daggerfall suck very very much. I move like a broken down car and I can't look up or down except by ducking. The keyboard commands are spaced out so it's hard to select something quickly and sometimes you can activate things and it doesn't register it. Is there something I'm missing?

So if I understand correctly, after a certain amount of game time, I should receive a letter that allows me to continue the main plot in daggerfall. Where would I get this letter?

You should get the letter automatically after a certain amount of time. That is if you're taking about the first letter after getting out of the first dungeon.
