I have a good theory about portal 2 and half life's connection. Before you rate me dumb just read.
Part 1 is more hypothesis than part 2. As it is probably dumb. There probably aren't any spoilers as I have not played portal 2 or episode 3

GlaDos doesn't want people to be alive anymore because they would probably try to destroy her and she sees them as an enemy. For that very reason she has put a lot of time and effort into figuring out how to destroy all human life, at least as long as a computer has to 'think'. Assuming that when GlaDos was built that people outside of Black Mesa had little to no knowledge of alien life, she would be at the understanding of kill all humans and you will be the last one alive. This said, put the combine aside for a moment. Let's assume GlaDos can only make portals inside of the A.S. facility. Suppose that there was beacon that allowed her to act outside to make portals. This beacon doesn't have to be very large, just big enough to do it's job, so maybe no bigger than a 2 way radio, a personality core, and a portal gun. If GlaDos where to fit the diving bell with these things and ship it to the bottom of the ocean and open a portal there, and another one on top of a high altitude location, you would flood the middle of the world. Especially if it where as large of some of the combine portals.

On to part two. Even if Gordon Freeman can destroy all of earth's combine forces, what's to stop them from coming back and starting another 7 hour war? Earth's forces wouldn't last that long. Assuming combine also have to breath air, using the device to flood their world as well could work. This is only theory and the size of their planet would have to be equal to ours. if not smaller. It also might be more efficient to just launch nukes into portals that come from this technology onto the combine worlds. Either way, the combine have to be dealt with and they are on more than just one planet so essentially valve is having a hard time with this one because the feel as if they have written themselves into a corner. This is one of the few ways I see them eliminating them from all planets without making 6 extra half life games.
