In the end i mean
- S.T.A.L.K.E.R's incredibly hard NPP experience.
- Metro 2033's final level was thrilling and unique.
- Half-Life 1: I honestly never expected what I was going to see.
- Modern Warfare 2: It's not exactly the final level but it was leading up to it, I think it was just the great music that got me.
- Half Life 2 Episode 2: Amazing final level and absolutely awesome ending, albeit being sad.
MW2, and probably MoH Frontlines. I fucking loved that game and its ending.

I'm not sure if this counts, as it doesn't have to be the final level, but the Shai-Gen Tower on Crackdown. You fight your way up to the top of the tallest building in the game, the Shai-Gen have called in every reinforcement they have, and when you reach the top there's a Chinese garden where you fight Wang. So, hundreds of well armed enemies versus you. And it is awesome.

I thought the Gears 2 final level was fantastic where you're riding on a brumak blowing up hundreds of tiny locust. That said, the final boss was incredibly underwhelming.
Cod 4's was pretty awesome
You see the bad guy come up with his chronies making sure everyone's dead, you think you're going to die but the game gives you a pistol and you know what to do
I loved Metro 2033's ending. It was a combination of a nightmare, action and thrill all packed into that one level to finally show the end of Artyom's quest to destroy the Dark Ones.
If Iji is technically eligable for this, then I choose that. Lots of enemies, turrets, traps, and paths. A boss fight in the middle of the stage (inspired partially by Ridley in Super Metroid, as Remar commented I think), which is completely skippable along with half of the level itself if you think outside the box (or rather, through an energy core). And after conquering all of these trials, even Iji herself is visibly exhausted in-game as you ready up for an easy but epic final boss fight.
The final level of Eternal Sonata, in fact, all of the final chapter. (I am talking about Heroic, not Heaven's Mirror, that barely counts as a chapter.)
Oh yeah, the final strider battle in HL² Episode 2 was pretty cool too.
And, Sonic Unleashed final boss was frickin [b]epic[/b]
All of the MGS games have had pretty good endings.

Gunstar Heroes. The way all of the bosses are watching you on a huge screen, and leave to fight you one on one really adds a level of epicness to the final stage. And to top it off, Golden Silver is a pretty menacing final boss.
