Well I'm assuming most were killed due to all the shit that happened (i.e Resonance Cascade, Nuke going off in Black Mesa, 7 Hour War, ect.) in between Half Life and Half Life 2. Maybe G-Man preserved those who would end up helping Gordon.

the most interesting question for me is how eli and kleiner survived resonance cascade, since the last time you see them is when you exit the chamber, then never in any expansions/hl1 you see them again later

Now Kleiner I have no idea.

Most of them probably died in the nuke and the war. Some had to exscape like kleiner though too

Got killed or captured or began working for the combine or the resistance.
