I officially lost it. I made a copy of my world to see what would happen if I loaded the world and it was completely different.
After trying a few things I manged to put a different level.dat file in my original world without making a backup. Now it's probably fucked.

you may be able to restore a save file with recuva. Try that.

Recuva wouldn't have worked anyways. I don't think it supports ext4.

Right now I could only see Skeletons being smart enough to build villages. Unless the creeper village was just like a huge crater or something.
uh so I was just listening to some jazz music on a random playlist.. and then i decide to load up minecraft and this happened:
