He seems like someone who would speak out on behalf of Shepard regardless of where you fell on Genophage debate (because he probably realises that you're only trying to do what's best for the whole galaxy concerning the Reapers).

A large part of Dragon Age: Origins was the story and characters, and I really enjoyed those elements. In this though, I'm not particularly fussed about it, although I suppose I should play for a few more hours before I judge it too harshly.

Depending on how fast you play it's hard to tell where you are. It could be that you are at a slow patch. Where are you exactly ?

But I played through it after I enjoyed ME2 so much I wanted to get a save to transfer.

The start is a little slow but it gets better after a bit. Much more combat, less pointless side-quests, about the same amount of elevators. Either way, it speeds up from the random errands and minor firefights of Citidel life.

First flag (which I don't think is glitched) will result in a small difference in Mordin's discussion about Kirrahe. Second flag... well, simply gives you access to the email (this is the one that's buggered up by default I think). On an unrelated note: ME3 cover should be a close up of Shepards codpiece.
