It's a choice of either Brainwashing or Genocide, they're both pretty bad. Morals in this thing are different so it's a different choice.
The Geth learn from many different perspectives, when they make their superstructure the more perspectives the better. The Heretics have changed significantly since parting so their perspectives would have become something they could learn a lot from. Additionally if we were to brainwash them, their perspectives would have changed and their logic would be different so it may contaminate their conclusion. Of course then you have the problem of what the Heretics have done so far, the things they have developed, is it worth destroying them all just for their ideas when their experiences are still preserved?

Kaidan could be gay, maybe Jacob. Thane should be dead, Garrus and Miranda almost definitely not, Ash would be pushing it. Jack says she's bi and I fully expected to be able to Romance her when I had a femshep playthrough, but it doesn't seem like she would from her personality.
Thane could be dead, how long did he have to live? ME3 starts a few months (3?) after Arrival.

I'm pretty sure everyone will get a chance to wrap up their character arcs. If you don't allow a somewhat major character (all of ME's characters have large fanbases) to finish up and get a satisfying ending, you're a pretty shitty writer and all you're going to do is piss people off.

This is who I feel about who could stay in your squad and who not in ME3. Of course, I'd love if all of them stayed (if they survived) but here's more factual look on it. I write this mostly without knowing an official word on this matter.
Miranda and Jacob - They both could stay, mainly for the fact they don't have a reason not to, seeing as they "left" Cerberus. Jacob could possibly join the Alliance military again, though.
Garrus and Tali - Not much to say here, they were your squadmates in both games. I doubt they would left Shepard in the final moments of the conflict.
Samara, Kasumi and Zaeed - They made few comments about how they joined you only for the mission and like to find tasks themselves so I could see them not returning.
Jack and Thane - The same could be said about these two but I think they found new purpose by joining Shepard and are more likely to stay on Normandy.
Legion, Grunt and Mordin - The first two have reasons to stay, Legion was sent to find Shepard and Grunt calls Shepard his battlemaster. As for Mordin, he is very old for a Salarian so I see him as a NPC on board acting as a ship's scientist.
Lastly, Morinth - She's basically a bad guy, I'm pretty sure she runs away the first chance she has after the mission.
Oh and the cast from ME1
Liara - I think she's confirmed as returning, which is great, because after LotSB I had my doubts.
Kaidan/Ashley - Well, you apparently join Alliance again so maybe they stop being butthurt and come back.
Wrex - I don't think so and I'm okay with it. If he leads krogans, I'll be more than happy.
Morinth owes Shep one for taking out the one tracking her down. However since she's addicted to mindraping people or whatever (Samara mentions it being like an addictive drug) she'll probably bugger off for some more mind-pootang.

Raises an interesting and relevant point. Are they just going with an ambiguous bisexual blanket or are they trying to create a scenario of post-sexualism. Is their reasoning for it that being gay or whatever isn't a big deal in the future and because there is no struggle or pressure, there is no impact on who they are or is it just poor writing and a want to be politically correct, sort of.
Probably a blanket addition, I can't really see Ashley or Garrus being bi without some serious development into it first.
It's sounding more like they're listening to the hambeast from the DA2 writing department after all.
I barely pay attention to the Love Interest side of Bioware games anyway. I want a good story, not a horny body clipping fest.
