As I said, both have shooting so it rules them out, it's not because she's bad at shooting but rather she hates the hassle of it, she wasn't brought up with them and only started playing "shooters" a few years back.

Uncharted 2 has a solid plot. While it may feel a bit Indiana Jones the characters and writing is incredibly good.
There's no auto-aim, but it's already pretty easy on Normal. If that's still to hard there's even a Very Easy difficulty.

Uncharted or Tomb Raider?
Most platformers I know of are usually pretty kiddielike.
Heavy Rain fits in the story department. It is perhaps the single most mature story a game has ever had. And it's simple enough to play. She'd probably like it.
Could also try Oddworld, 2D platformer, nontrivial difficulty at times, but a fairly good story, if not exactly "mature". But also old and kinda fugly.
Mirrors Edge is more platformer like, more simplistic story, but not kiddie stuff exactly. Requires a certain amount of precision though.
Assassin's Creed is a bit more a mixed bag, more platformerish too, but fairly serious story. Unless she counts fantastical story elements as "unserious". As a bonus it does most of the work vis-a-vis controls for you.

Not too long. Comfortable length I'd say. But it is literally designed for that style of play. So while it may not last her, it would fit her for the duration. I did it in two sittings, I'm guessing about 8-10 hours for me. Hard to tell, lost track of time.

If you like Lego Indiana Jones, you could try another of the Lego games, right?
Lego Harry Potter was released not long ago, and it really had a unique feeling, a bit too childish, but my little brother, eight years old, enjoyed it a lot. (I've been trying to get him into video games, but the only thing he plays is the Lego games, and only as long as I don't have something else to do, so that he can play with me, or Minecraft Classic.)
Otherwise I've played through Heavy Rain 2 to 3 times, and it's really good.
At least as long as your mother isn't an eight year old boy...
Actually I must speculate on the potential emotional impact Heavy Rain could have on actual parents.

Am I the first to say Braid? If not, ninja'd. but seriously, amazing story. Although it may be too hard for her. I still haven't beat it.
Heavy Rain again. It's really a good story. It feels like your taking part in a movie but it remains fun and interactive. Very adult-themed too. I think she'd enjoy it. Bonus points if she plays it during heavy rain.

Sure but any difficulty other than easy requires serious thought into the RPG elements of the game, something that won't quite make the cut for the requirements.
