Your guys need a bit more training plus your coverage is a bit limited. Get your ampharos to level 42 at least he learns signal beam then.
Get rid of surf for Gyarados and replace it with Dragon Dance at level 44.
Meganium isn't anything special so there's not much I can say other than maybe investing in some support moves such as reflect and light screen perhaps.
Vulpix learns extrasensory at level 44 so that'll add some additional coverage plus a reliable move with its high PP.
I would genuinely advise replacing Noctowl with that togepi you got at the start and hope it has serene grace. Serene grace air slash is instawin.If you've got any heart scales, save them and use them to learn such moves as aura sphere and air slash on your togetic. If your togepi has Hustle then that's alright you can teach it Fly I guess and make that more powerful.
Heracross is fine I guess it doesn't learn Megahorn till level 55 so you're stuck with what you have unless you can teach him some decent TM moves.
with your team I'd recommend getting your guys to about 45-50

Evolve Vulpix when he learns Extrasensory and replace Payback with it, it's a physical move that only works with slower pokemon using it.
Buy Thunder from the store in Goldenrod and replace ThunderPunch with it and replace Flash with Signal Beam. Maybe replace Discharge with something easy like Focus Blast, again purchased from Goldenrod.
Tell me the ability of your Togepi and yes it's definately worth raising because it has considerable bulk and an excellent movepool with moves like Aura Sphere, Air Slash etc.
Victory road is your best bet for training right now but you only really need to get your guys to 45-50
Its Serene Grace, and bold nature. Also I am guessing I shouldn't use Lugia? Another question I've been meaning to ask: Do I use my master ball on Ho-Oh or Mewtwo or something? My guide really only covers the Johto region.

Legendaries are lame to use, Serene Grace is good, Bold nature is acceptable, save your masterball; never use them on stationary encounters that can be reset if you run out of balls.

Everything is an exact replica of the actual event Mew, except the date shows 1/10/2009 while the event took place in November 2009. Maybe the date was set wrong on the DS? Or is this a hacked Mew?

I don't understand why Mew is so impossible to obtain, yet it's perfectly okay to catch Mewtwo.
Pokemon from R/B/Y could be traded to G/S/C but all of those pokemon cannot be traded to R/S/E.
