You do realize that map was already in the game? Just as an old aperture chamber. You'd be best off copy/pasting the essential brushes and stuff and simply retexturing the map.
What is the water portal2 and 1 uses under platforms, the water you die when you touch?

Well its easier to make from nothing then retexturing/resizing/adding/removing stuff

The fizzler's in P2 are AWESOME. I read a power-point presentation on water flow, gels, and fizzler effects on VALVe website. They're very complex! But I'm it's the same method as Portal 1, just a different texture? Or am I being dumb?

Make a huge brush with the nodraw texture that surrounds your entire map (and then some). Hollow it and make it into a func_brush. Name it "structure_seal". It has to do with the how Alien Swarm SDK looks at leaks, as normal AS levels have no roof.
Also, make sure you remove the -alldetail argument from vbsp in the expert compile options.

Can moving portals be done generally, or only with special tricks employed in the neurotoxin scene?
