Oh man, Metroid Prime and the original side scrollers had some AWESOME boss fights, some of them were seriously tough to kill, especially the Prime ones.
Emperor Ing is deffo one of the best Final Bosses ([sp]the battle with Dark Samus after you beat him doesn't count because it is shit annoying.[/sp])

Pretty much all of them had big weaknesses that were often obvious and easily exploitable.
Kingdom Hearts series have good bosses. Specially the first one and Birth by Sleep.
Metroid Prime had some awesome bosses.

That was a boss? I just unloaded with the MG I'd picked up earlier and it was down in a few moments.
Demon's Souls has some great boss fights

You can't really get good boss fights in games these days but my favorites would be Shadow of the Colossus, Monster Hunter, and Zelda.
Colossus because if I didn't say it I would be lying to myself in the worst way.
Monster Hunter because your always fighting a boss, it's always a hard boss, and each boss is vastly different.
Zelda because you have to change strategies for each boss, and I will never get over Ocarina and Majora's awesome final bosses.
I liked the boss fights in Dead Rising. The Bosses were all so memorable.
The last boss in Fable 2, I mean oh my god, that was the hardest boss ever. I had used all my health potions and revive things and I was like on my last bit of life. It was seriously the hardest boss I have ever encountered, harder than all the ones in Mega Man or Dead Rising or even Half Life.
Anyone that has played kirby super star know the true hardest boss in gaming

Boss Fights in Demon's Souls definately had me on my toes the first time around.
the 3D zelda game bosses. the 2d ones were fun, but not that impressive. The bosses in windwaker and twilight princess were really cool.
