We'd obviously need more water mobs, including hostile water mobs - especially in shipwrecks, for a dungeon feel - since we have the ability to breathe underwater.

With expanded underwater capabilities to the point of exploring dark shipwrecks and creating underwater homes more easily at the bottom of our deep oceans, we'd need a special waterproof torch. And not pumpkins, mind you. I don't like pumpkins.

Additional Mechanics:
More weather effects. Droughts, floods, etc.
Natural disasters (tornadoes, hurricanes, earthquakes that break your mines)
Coral on ocean beds
Sponge on ocean beds
Dye-able beds
Dye-able bricks (when cooking, would be more complicated)
Tint-able glass (also when cooking)
Glass with no annoying lines
More food crafting recipes (sandwiches? stews? mince?)
New difficulty where you have to eat and drink to survive.
Salt harvestable from the ocean through pumping systems.
Random events (giant zombie hordes, giant mobs, etc.)
Sound:
Ice cracking (ambient)
Echoing of footsteps or other noises in large caverns or canyons
Better damage sounds for types of damage (UNGF UNGF UNGF gets old)
He needs to increase the height limit on the map. It can't be that hard right? Just shift around a few variables here and there and we're good.
I'm surprised a modder hasn't done it yet.
Instead of infinite maps there should be space with each planet being in random sizes and sphere formed with life like gravity. Also every planet should be in one or several biomes and each planet should have a random atmosphere and gravity and those that are not breathable you are able to terraform with special items and blocks.
This sounds though not like the minecraft style but i would gladly buy a copy of a game made by notch that was like this in minecraft style.
After the game is released and stable, i'd love to have more ambitious features such as;
The architects table; Lets you build an entire building with infinite resources and flying inside some sort of architecs construct (could include textures that would mimic paper to give the impression of actually drawing up plans for the construction).
When the plans are finished you'd be able to take them to a construction crew which would then ask for a fee (and maybe also materials). Pay them, and they construct the building for you.
This would allow for greater construction projects, and would enhance my next idea.
An economy; Using the architecs table you'd be able to designate buildings as trading posts, factories, mines and so forth . The AI would use the buildings (perhaps you'd also be able to upload the constructions to a cloud database, allowing the AI to pick and choose between various designs in the spirit of Spore), producing goods that would be sold both between different AI factions and the players. This would create an economy, one based on supply and demand.
Say there were to be an AI faction located on the edge of a great forest, while another one had access to great cavern systems and numerous mines. They'd trade, scuffle over resources or become allies to tackle rogue factions that would be out to steal, rape and pillage.
Basically a grand strategy game unfolding around the player, making the world come alive with intrigue, industry, commerce and marvellous structures.

I'd like there to be more ores, both in the overworld and the Nether. As well as this I'd like the Nether to be expanded, considering how difficult it is to get there without making a portal mold it should have more things to do, the fact that the most it is useful for is an infinite lava supply and a source of glowstone is depressing. When I first went there I was expecting something epic. Oh and an Aether.

So This! Would be awesome if there where giant oceans which would take days(in game time) to reach the other side, would make awesome colonizations and maybe some nice faction war maps.

No, it really wouldn't.
He would have to make significant changes to the map file format to do this, and then you've got the problem where when you do anything in the world it pauses and recalculates the lighting for every single chunk under you.
So in short, there is no feasible way to do it.
However, I think raising the ceiling to 256 would be doable, and would allow us to make tall things,
Sea level might be adjusted to 128, which would make it much harder to get to the bottom of the map.

I definitely agree with making maps infinite up and down. Also, I'd like more complex weather (As in tornadoes, hurricanes, heavy rain, etc...) that would add more depth to the game. Also, climate zones and seasons. Some biomes would have special effects due to climate zones (ie. certain weather types happen more often (Like more rain in rainforest), crops growing faster, year round snow, etc) and seasons would affect weather, plants, terrain color, mobs, etc.

Yeah, raising the ceiling height really isn't that hard. I remember a modder doing it for 1.2, I believe. It was called yMod.
