Jacob believes in loyalty, not doing a job for the highest bidder.

An assassin is a mercenary paid to kill a specific person instead of resolve or continue a conflict, and at that point in the game you have no idea if Thane is really a good guy or just a cold blooded killer. Trusting Thane without question that early in the game makes a person a 'retard'.
