I like Stalker Complete because it makes it look pretty without actually changing the game.

Oh look, this again.

The reasons to not play complete are following:
It makes the game easier.
It's unoptimised.
It's not vanilla and as such new players shouldn't play it.
It changes much too little to be worth playing for a veteran.
It's a bunch of small mods thrown into a compilation, with pretty much no credit to the original authors.
It doesn't add anything compared to mods like AMK or LURK, just removes the vanilla feel and improves the graphics.
~Artist~ Pavel is a pretentious douchebag.
It gets way too much press for being not much more than a compilation of graphic mods and a few gameplay changes.
There are some really good modders out there, making really complex and balanced mods which adds lots of features, many starting from scratch, or at least acknowledging the giants upon which shoulders they stand. What kind of press do these guys get? NONE.

I like how my first time playing STALKER games, I died like 5-10 times just in the Cordon in vanilla. Now that I've played LURK, DoomLURK, and AMK:SE, I can go through multiple maps at a time with no suit without dying once. On master, of course.

You play vanilla first to appreciate the changes brought by the mods. Be it fixes or graphical improvement. Using a mod, even Complete, would ruin the chance to appreciate the changes when, for example, a mod changes gameplay in general but leaves the graphical aspects untouched. Your experience on the second playthrough will be underwhelming if you've been playing the game with a mod that improves graphics and so, affects your judgement.

That is why you play vanilla first; to appreciate the changes made by mods.

I know this may sound silly, but have you personally deleted your user.ltx file in the SoC folder in (usually) My Documents? I had the same glitch as you and Teh Zip File told me to delete that and then everything worked! Sometimes reinstalling doesn't delete that file.

In CoP, what can i do if i seriously have everything explored? I have been to every building, and every place besides pripyat, which i have yet to build a team.
Of course i still need to recruit the monolith guys, but i dont know how to gain the trust of either freedom or duty.
