Conkers Bad Fur Day wasn't the first video game to feature Conker. He was already in Conkers Pocket Tales for the GameBoy and in Diddy Kong Racing.
In PC borderlands, while driving a car, if you don't have a gunner you can lock on to enemies with the spacebar.

In Deus Ex: HR you can find the dopefish from Commander Keen during one of the sidequests in which you have to find a weapons cache.

The train level on Uncharted 2 was the last Naughty Dog finished, due to it being very challenging to create. They seriously thought about cutting it out at a point.

In the original Spyro: Year of the Dragon, there is a chance that you can't collect all the eggs in the game due to a speedway level bug. By inserting a Greatest Hits version of the game, the bug will immediately be fixed, giving you any eggs that you already completed tasks for where you didn't receive the egg, as well as adding additional music to the game for each world.
In the original deus ex, whenever you see the new york skyline, the twin towers are conspicuously absent, apparently due to graphical limitations. To explain it in game, they said it was destroyed in the terrorist attack in the backstory. The funny part is, the original deus ex was released in 2000.

In the first level of Half Life 2, if you noclip out of the main area you can find a small area with fencing and a flight of stairs with gman just sitting behind the fence. Two walls of said wall are invisible, allowing you to see the rest of the world.

Donkey Kong 64 was almost my favorite game.
In Demon Souls, if you beat the tutorial boss that is meant to kill you, you are sent to an area where you meet a horrendously large monster that kills you with one punch. Obviously you are not meant to win.

You can also noclip into the HL1 thing Gordon is fucking around with at the start. It's used for the introduction "cinematic", and has not changed that much since HL1 really, the textures are still low res :v:

The asia region of starcraft 2 is hard to compete in.
Portal 2 was originally meant to not contain any Portals whatsoever, and instead contained a new, apparently incredible concept that Valve eventually removed and made the game with portals instead.
All we know about the concept is that it was named F-STOP. No further details were ever released, due tot he fact that Valve intends to use this concept in a future game.
In Deus Ex HR sometimes you can hear the someone whistling part of the original Deus Ex theme. And more commonly, songs from the original will play on radios.
