yeah, a jar is basically, a renamed zip file, and it could unzip the exe somewhere, and run it, luckilly this kind of behaviour, is something anti viruses do keep an eye on, because it is suspicious, and some may warn you.

Ah, alright. That explains why Chrome goes off saying it could be a virus when you try and download one. - Thanks for the info. :D
This may have been said, but the antivirus report means jack shit. Antiviruses only search for known viruses; a virus written in java that's your own creation will not show up on anything.

Even though this thread's dead, just figure'd to say to anyone who might still use this; There is an issue where it won't let you select a game mode on maps that are transferred from another computer/etc. Just load the map up in Minecraft once before you throw it in, and it'll be fixed.
