Certainly if every Imperial soldier in the galaxy had the same augments and genetic modification as a space marine then yeah I suppose the Imperium would have a much better chance.

Space Marine inductees have to be of a certain age, they're taken in around 12 I think for training and recieve the Implants and Psycho-conditioning around 14 years of age. Any later and the body cannot take the implants. Most bodies can't take the Implants anyway.

Chaos Space Marines are proof that this won't work.
There are millions of chaos marines, and are not restricted by the codex astartes to make even more chaos marines and to take loyalist weapons as their own. Further more, they are backed up by daemons and the chaos gods, and space marines can convert to chaos, so if there was space marines, there would be more chaos marines.

I think I must've missed something from not keeping up with 40k at all, but Necrons working with Spacemarines? That's a joke I've missed isn't it?
It;s more something like two armies that fought each other to a standstill before nids arrive.
The necs and marines sort of "work together" - aka shoot at the same nids. After the nids are defeated though, neither army is in any shape to fight again so they kind just leave.
It's not as moronic as some people make it sound, but could have been handled better. And using eldar instead of necrons or something.

IMHO, it would just make sense for both sides to be IG, except Nod are Chaos Guard, while GDI are Imperial Guardsmen.
Actually, imagine it like this. A lost human planet is found by the Imperium. The planet was settled year ago, and was assumed to be almost a paradise of sorts. After the successful colonization and years of prosperity, the planet went through a meteorite bombardment. Although not extremely damaging to the colonies, it had brought upon strange mineral-based formation, which begun spreading rapidly all over the planet. The long-range contact with human worlds was lost due to emissions of the mineral, and the planet entered into chaos. From that chaos, came two powers - Fellowship of Nod and Global Defense Force. Global Defense Force was a conglomerate of numerous larger colonies whose main goal was to get back in contact with human worlds, as well as to stop the progression of the mineral which started to become cataclysmic in it's effects. Fellowship, formed from lesser and less-successful colonies begun as a group which tried to survive even in neglect of GDF (who had their own problems), and later became corrupted by Chaos. However, even corruption mutated, and Chaos was not able to send it's message through, completely - thus turning Nod into something completely different, worshiping mineral itself - seeing it as a way of ascension.
Both forces waged a seemingly eternal war, using the mineral's strange abilities to aid themselves in various ways. However, the conflict has came to an end, when leader of Fellowship had found a way to control the mineral. And once the human hands have been able to remove the emissions that blocked off communications and warp traffic, the world was finally found once more.
Although Imperium and Mechanicus were shocked to find this planet, they entered the alliance with GDF, seeing much advantage in their technological prowess and survival on a planet that became a Death World. Using their experience and technology previously unseen to the Imperium, GDF troops are notable in their efficiency as a mechanized force. Nod, although highly disliked, were accepted when their leaders announced that the mineral was essence of the Emperor. After a few, small civil wars, Nod has agreed to become part of the Imperium as well. Nod's society however, is still viewed as highly closed, and many Assassins and Inquisitors have disappeared in their missions within their midst. Rumors of Nod's corruption with Chaos, are frequent, but no definite proof was found. Nod and GDF troops hate each other, and combat against each other, when Imperium does not look.
Alternatively, keep Nod as Chaos troops, as I wanted them to be. A planet that is divided between Chaos and Imperial-aligned troops, in constant war, yet with neither side wining. Corruption is acceptable as an environmental challenge of the Death World, while lacking the direct ability to cause any Warp effects.

I had 3 full tactical squads wiped out in one round of combat by 5 paladins and Lord Faggot. Then my dreadnought deep striked and was mishaped because the very edge of the drop pod hang off the board. Then my Land raider was wrecked by a vendicare and my Captain and a 5 man assault terminator squad spent the rest of the game locked in combat with it because of its 4+ save.

That's just silly. I thought the Tyranids practically ignored Necrons anyway, since they don't harvest Necrons. Surely the Necrons could have just shot at both while the Blood Angels got overwhelmed? I don't even know, I'm sorry for my heresy I know nothing of 40k.
