I agree. That end, with the sense of completion it left, made the all the low points in her arc all worth it in my opinion.

Maybe to big a question, but will it be set before or after or during the main game?
I would kinda like the arc to be her during the Shizune arc and just go further into her thoughts.

to be entirely honest, i don't know. since it's katawa broujo i think it's going to be a different timeline entirely so you'll have to ask the other writers

There is a certain scene in Shizune's arc where she says [sp]"This is my first time --- with a man"[/sp], but I'd say that whole scene pretty much indicates her being [sp]bisexual[/sp]. So rolling with that would work.

if you really need it to be canon you could work around those pesky details and make it the first [sp]all-rape arc[/sp]
