Of course it looks different. The angle's different, the season is different, the location is different, his clothes are different.
I noticed that inconsistency as well, bothered me a bit. I've dismissed it as art oversights, though I suppose another explanation can be found in the seasons. I remember when I was younger and spent time outdoors (before I became a piece of shit nerd addicted to my computer snorting bits and bytes off my CD tray) the sun used to bleach my hair a fair bit during summer. This led to funny results when I cut my hair around the time when school resumed after summer holidays. Since Hisao's encounter with Iwanako occurred during winter and most later depictions of him with more blond-ish hair happen well into the late spring/summer months, I'd say we might have an explanation/excuse with a bit of a stretch there.

Not really, no. Though I have noticed the game has a tendency to set lighting for scenes by covering the screen with a distinct hue (blue for snowy cold, grey for rainy gloom, orange for afternoon), this definitely isn't enough to cover up that his eyes went from blue to brown.
Personally I didn't pay much attention to it at first, and basically just rolled with Hisao having brown eyes and wheat-brown hair. It's not until my first re-play that I noticed the big difference.
