Gman is a third party. Sort of like a contractor for a mercenary company.
He takes a contract or whatever, observes the situation, subtly alters it and throws his own agents into the fray ie Gordon.
In episode 2 he takes a much more aggressive role in altering the flow of events- directly imprinting a message into Alyx's subconscious. Perhaps He had intended to make her actually do something like he regularly does with Gordon, but since he was blocked he could only have her repeat a phrase- a phrase that would have particular meaning to certain individuals -Eli, Gordon.
Although this may sound obvious, I predict Gman to take a much more active role in Ep 3, maybe even allowing himself to be seen by others then just Gordon. And yeah, the combine are pretty much done for- barring any sort of shenanigans relating to the borealis and Aperture science.
That said, who knows Maybe Gman will turn Gordon against the rebels? Wasn't it said somewhere along the lines that the resistance made the highest bid for Freeman's help? Eli was part of that deal, and now that he's dead, now what?

I personally think it would be amazing if they had Gordon howling in agony every time he got shot.
and when he dies it would show him clutching his neck rolling around on the ground gurgling as he shat himself to death.
Personally, I'd like to see some new Combine weaponry, a new rifle would be cool. (Although, my whole reason behind this is because of the AR3 guy, I want him to find one and show it to the instructor and say something like "See? I told you, AR3!". A whole argument could ensue.)
