Alyx isn't going to jump up and say "LETS GO FITE THE COMBINES!". She's going to cry about the death of her father, like any [I]normal[/I] daughter would if their father died. Maybe even the first part won't have any fighting because it's all about the death of Eli. People would've thought that was boring, but this is Valve. They'll make it interesting somehow
You're also pretty likely to get new weapons, perhaps Kliener will show you some of his prototypes as an extra precaution, etc.
Also, the fact that Kliener and Eli were arguing in EP2 about using the technology of the Borealis may mean that you have to make a choice which will affect the storyline, which may lead to 2 different endings.

Maybe, but then again, just because they say his part in the Half-Life saga ends, doesn't mean he dies. He could end up walking away victorious, yet not unscathed, or turned into the very thing he fought against. Hell, he could even merge with the GlaDOS AI and become godlike, and we'd never currently know...

It appears that when Breen attempted to teleport in hl2, just his brain and some vital organs managed to make it through, expect to see a bad-ass cyborg in EP3.

Valve implemented some degree of choice at the very end of Half-life 1. It could just be "press this button to destroy the Borealis or walk away."
You and Alyx are walking up an icy path, you are approaching a huge frozen lake, on the other side is the rebel occupied town which you need to reach in order to get to the Borealis.
As you begin to venture onto the surface of the lake, you look down you see combine corpses floating just below the layer of ice. As you continue out onto the ice, a sound comes from below the ice, you look down to see a motherfucking strider emerge from the depths of the water. It smashes through the ice, then secures itself by putting its spikes into the surface of the frozen lake. You then have to fight it by dodging its bullets and running around behind it. As it turns, it loses balance and smashes back through the ice. However it soon becomes apparent that the strider called for backup, as a chopper swoops overhead. The chopper goes about shooting holes in you and the ice. The ice begins to break up, and the icy water below has the same effect as radioactive sludge.
You and Alyx must dodge the bullets and the holes now, and as you near the other end of the lake, it becomes apparent what killed all of the combine there. Icy goddamn fast zombies. As you run, the chopper begins taking out some of the zombies, indiscriminately shooting you, the zombies and the ice.
As you step off of the ice, a volley of RPGs fire from a nearby building, they slam into the chopper, sending it back into the ice, then several rebels emerge from buildings to help you take out the remaining zombies.
You finally enter the fishing town, to be rewarded with a snowmobile, similar to the jetboat.
It becomes apparent that you'll be in dire need of it as you look over at the other side of the town, a mountain course of twists and turns descend down to a set of caverns in the foothills.

Once you're free of the cell, she hands you a new weapon, a metal pipe broken off from the toilet. This shall be your new crowbar for the time being.
You fight through hordes of combine, surprised at how badly they want you to stay here. You break out, and head south towards the Borealis.
Once you arrive at the ship, Alyx marvels at the sight. Once you get inside, there are boxes of whatever (I have no imagination for the Borealis contents, so bear with me). Alyx hands you the makeshift charges that Kleiner gave her before they departed. You plant the charges, and get out of the ship. Soon, you find yourself staring at five dozen combine, with a grin-wearing breen standing in front of you.
He tells you that you almost killed him, before combine sentries found him and carried him away, healing most of his fractured/dismembered body. He lifts his sleeve and two pant legs to reveal a robotic appendage now replaces his flesh and bone.
Alyx and gordon struggle as they are hed captive once again by the combine, forced to watch as the combine defuse the charges and carry out the crates. Suddenly, a half-rebuilt DOG comes to the rescue and barrels down the combine, showing impressive stuff as he kills everybody. He then lands on top of Breen, and hesitates to kill him as he begs for his life. Suddenly, Breen pulls out a gun and starts firing into DOG's head, cutting off it's circuitry etc.
Alyx goes into a slow-motion cutscene, taking Gordon's crowbar and whacking Breen in the head so hard, it almost seemed like it was gonna fly off.
Soon alyx cries and starts frantically trying to rebuild DOG, bu it was no use. She gathers up most of dog and put inside a Combine backpack, not before taking a coat as well. So now, you both get to see a sexy Alyx in an eskimo suit, and a naked combine.
I'm a bit too tired to finish the rest, I was just writing down what I was thinking.

If this is the last Half Life game, I wanna see a cutscene. Like you finally see Gordon, wounded, with Gman standing infront of him. Then Gordon rises to his feet, puts his pistol to Gman's forehead and finally says "Fuck. You." and fires. Then as Gman is falling, it slows down and the logo will appear and you will hear "Time, Dr. Freeman? Is it really that time.. again?"
Because it will end everything, the no F word, seeing gordon, a cutscene and a reminisint end.
