3's weapons work pretty well. Few notable things:
MOST of them have proper ironsights, even weapons where using the ISA animation actually gives a worse view than not(Dart Gun is particularly bad about this).
The .32 caliber Hunting Rifle has been totally replaced by the .308 Hunting Rifle from New Vegas. The .32 Revolver is now chambered in .22LR. 32 caliber ammo no longer exists.
Ammo types work just fine for most guns. For the ones that don't there exist no subtypes(Railway Rifle, alien weapons, ETC)
Shotguns have been rechambered. FO3's "Shotgun Shells" no longer exist. Combat shotguns are chambered in 20ga, sawnoffs and PL's double barrel are chambered in 12 gauge. Subtypes are supported.
NV weapons will spawn on enemies in DC. Expect to get a LOT of 5mm ammo and Assault Carbines while scavving in the downtown DC hellhole. This includes gear added by mods. I run Project: Nevada and get a TON of PN gear in DC. I also run a mod made by Puce Moose, which affects GRA gear(BAsic tl;dr is that it distributes GRA gear amongst enemies, also adds weapon mod kits and it scattered the GRA uniques around the Mojave and plants notes on slain enemies leading to them). Both of these mods spawn gear in raider inventories fairly often right out of the box. Expect raiders in DC to be armed like Fiends in the Mojave.
Conversely you'll sometimes find a few DC weapons in the Mojave. It's rare but I'll sometimes find Assault Rifles and CARs on Fiends and Jackals.
Enclave PA is more varied. DC Enclave will now wear a renamed(And perhaps re-statted?) version of the Remnant's PA, called Advanced Power Armor. They also wear an APA MkII. The DC armors still spawn and can be used to repair the TTW armors.
Crafted weapons mostly work. The Dart Gun is nearly unuseable if you can't stand the thought of firing from the hip and the Rock-It Launcher works about as often as it doesn't, but other than that they're good to go. The Railway Rifle is also restatted, roughly on par with an AMR. Build one, scav up those railspikes, and use it on uglies.
Every once in a while I'll bump into an albino radscorp east of Vegas in the badlands between Vegas and Boomer turf, but it's rare.
Fawkes likes to crash the game. I don't know why, but I suspect it's a combination of a Broken Steel levelling bug(The one that sees him getting astronomical HP) combined with NV's higher level cap. At level 50 he's well over 50K HP and may very well have such a large health bar that 32bit apps can't track it anymore. I advise firing him or telling him to wait in a really out of the way spot, like Rockopolis.
Three Dog is mostly fixed nd will report the game events more or less properly. He does, however, get confused about levels above 30.

I wish D.C. in Fallout 3 was more accurate. When I walk around I confused it with the actual city and end up getting lost.
Personally, Veronica and Raul tie for best companion, with Lily in third place
I love Veronica's comments when you ask her about herself, and I love Raul's comment when you tell him to melee when he's already set to do that
in general, I love them both cause they wise-crack the most
Raul will begin to mock you if you exhaust all dialogue options with him, specifically if you ask about something you already asked about.
Raul is the biggest on the bro-tier level.
An ancient Ghoul with a smooth mexican accent and a tragic backstory who calls you "boss" and always complains about his knees and back yet still kicks major ass, can't beat him.
In the Fallout 3 v.s. New Vegas debate I don't think anyone can argue that New Vegas has better companions.

The Midwest brotherhood is happy to grab up some tribal recruits. They were more aggressive and accepting of newcomers so they were exiled causing them to head west.

I always thought t-51b was ugly as sin, 45 looks way better.
Bethesda shat on the T-51b design for FO3. [b]ESPECIALLY[/b] with its materials.
Its fucking backstory and brief says that it's made out of composite plastics and ceramics, not fucking boiler-plate metal, which is why it was way more wieldy and superior to all other PA versions (until Enclave APA came around, and the efficiency of that is questionable when you consider it has a [B][I]fucking unlicensed nuclear reactor on its back[/I][/B] and its weight and overall bad-guy appearance) I found that out by reading the Fallout Wiki, something which took me five fucking minutes. how do you mess that up!? Bethesda's writers have the entirety of the Fallout canon, design docs, and briefs to peruse. HOW DO THEY MESS THAT UP!?

This seems like a very minor canonical flaws to freak out over, especially if you're going to have a fit if they change the design of the vault suit just a teeny bit.
Hell, I'm surprised you're not freaking out over the fact that the vault suit in FO1 and 2 look like a spandex-tight material, but are a lot less tight in 3.
And honestly, do you think the art team of Bethesda Game Studios that designed the Fallout 3 t-51b played the first fallouts and know the lore? Probably not, most likely the people that you are talking about are the writers who know the lore the best, and even then, I'm iffy about that.

Plus they look the same disregarding coloration and ruggedness.
The art team likely got screenshots from the game to work with. And I don't know if you noticed or not, but the armor in F3 looks like the armor on the sprites and in the few close-up scenes with it.

That was hyperbole, but I think it's short-sighted of them to miss that fact, especially since the T-51b in Fallout 1 and 2 is an Adonis-style hero-esque suit of armor, almost a retro-future Crusader. FO3/NV's looks overly clunky and bulky. If they're going to base their designs on the previous games they should keep it consistent.
Plus, I'm still a bit miffed they made the Vault Suits those clunky-ass leather flight suits. They don't look very practical at all for wear and usage in the Vault, and they all look like the wearer has shat themselves.
The FO1/2 suits look practical for wear and usage because they're skin-tight and form-fitting, which means if you're gonna be working on machines and shit within the Vault or just generally doing stuff with them as your primary clothes, you're not gonna be hampered much. The suits in FO3/NV look somewhat baggy and not very conforming to the wearer's form. They look really impractical for doing stuff within a Vault, especially those leather wrist-cuffs. Why would you design a suit like that when you know the wearer is going to have one wrist occupied? Why do they have such clunky-ass metal belts? Why do they have those weird chest-port things? Those just look unnecessary and heavy.
Honestly, the best way to deal with what Bethesda did to the Fallout lore and asthetic designs is just to glaze over it as best you can because pondering it too much can lead to halitosis and migranes.

Over-reaction to design changes.
Imagine you are working at Bethesda Game Studios, you're a designer for the character models and their clothing. You know almost nothing about the fallout series. You need to make these characters top notch, as you are designing for the hyped new AAA game to be released in 2008, Fallout 3. You then are tasked to design the new vault suits and their armoured variants. They give you this image and other images that will help you design the new suit:

Do you want to make it look like that?
No, you don't. The audience will look at its simplistic design and instantly create a first-impression of the game's art style and its character designs, even if the rest of the game would look detailed to satisfy the growing demand for detailed, "realistic" games at the time ( it's 2007 after all, people were all like "no the game needs to be realistic")
So, instead, you go for a similar design, just more rugged and detailed, like this:

While creating a newer design, it still remains faithful to the original design for the vault suits, and captures both the older audience and the newer audience.

I always preferred the Enclave PA in 2 to 3s. The bug eyes made it look alien and creepy. Also the armor in F3 just looks like a rip-off of the armor in Tactics, but not nearly as cool.
