If I pull up all the flowers and cut down all the normal trees (not palm trees) on the island, can I replace them later by doing a few tours and gathering stuff from there? Including the bushes?

You can replace them all by gathering stuff during tours except for the bushes. For bushes you have to wait until they're on sale on the island. They're 5 medals each.
