They are a rare occurrence, I'm not sure how rare though.
Replant them, get a bunch, go to a new town (that doesn't have the same fruit), and they are around 3000 each.

Edit: also be careful after you harvest the perfect fruits a couple of times, some of the fruits will be rotten.
