do you do entity cleanups or what, i had 2 villagers trapped after i cured them and they both vanished, they were behind iron doors...
There shouldn't be unless there is a default behavior in spigot that I am unaware of. I've not had problems of that sort in the past.
Did you try trapping many things in a 1x1 area? If so, try making it 2x2. There are some collision problems that can occur when things are trapped in 1x1 areas, and in laymans terms, spigot limits the number that can happen per second to reduce strain on the server. This has been known to cause things to clip out of pens that don't have corners on them, amongst a few other bizarre bugs.

I am experiencing lag so heavy I'm having difficulty playing altogether.
Like, everything is frozen. Animals, mobs, chests. Can't access anything other than my own personal inventory. I can break blocks, but they don't drop anything and I can't place anything.

Nevermind, I'm 80% sure it's on my side. It apparently started storming here at my house about 20 minutes ago and storms always make my internet go funky.
If you are lagging, you can punch in /tps or /lag to view the server ticks per second. If it's above 18 or 19 (ideally it should be 20. Realistically it's seldom below 19.95), it's probably something on your end. If it goes more than a little below that, you can start to expect some fairly heavy lag.
