At this point I think that should highly sought after characters like Mewtwo be in the game; we won't know about it until the game's out.

Yeah, most pokemon are non-characters. That's what I meant. They have a design, and a sound they make, and a set of moves they can potentially do. That's the extent of their character. They're roughly on the same level as the gravity gun.
At this point its become a choice, do you guys want Mewtwo or Jigglypuff to return? Because I doubt pokemon will get more reps than Mario so one slot is left now.

To be fair, different pokemon have more relevance outside of the games. Pikachu is a 'non-character' in the games themselves but he's basically the icon of the series.
There may not be a limited number of character slots but there is a limit to the resources they can pour into the game, so resources put into one character are resources not put towards another.
