There is one that looks like a subway station entrance, but it doesn't go to any train platforms, not even blocked off ones. Other than that, it was mostly vehicle tunnels (that the train tunnel cut right through, as Combine construction frequently does with older human constructions), and parking garages, maintenance areas, and other misc buildings. Bokito already spoke on the Citadel trains. As for a subway system, I mentioned that above already, additionally subway systems probably would not support the height of a Razor Train, those tunnels generally aren't very tall. I assume the trains don't just go over the Highway 17 bridge and then down a corkscrew tunnel into a conveniently place subway tunnel that goes to the Citadel. The alternative solution runs right through Ravenholm. Also on the map, the road crosses the bridge. These are developer oversights and I don't see any reason we shouldn't make an attempt to fix them. Specifically for the Train Bridge, which I don't see why we can't just have the road lead up and onto the bridge with the train tracks built over the road. I'm not sure what cut map you're talking about, unless you mean Lost Coast? That map was cut because they couldn't get it to fit in anywhere, and was remade as a tech demo. It's obviously an abandoned coal train line, not the Nova Prospekt line.

Personally the music shouldn't be changed, there's no real way to enhance it aside from timing (Or if you could make it continue through load screens, that'd be incredible for the airboat chase)

Plus, using other people's music brings up a whole ton of licensing problems, and it'll probably feel really out of place from the vanilla tracks
That's why we're having new music specially created to go along side the original sound track (not replacing any of the original songs, just adding new ones in certain areas). Casadis is the one working on those, and people seemed to really like the first song he made for that.

I think you should decrease the size of the text and have it written with upcase letters only "PYTHON 357". Also a sans serif font would probably fit better (fonts without pointy bits).

Most of us do this in our off time, and even then motivation (for myself at-least) can be hard to find.
