First of all, this happens after the quarantine event where you have to kill your own men, this helps the player actually despise skull face rather than him being a cartoon villain.
Venom gets in the car with him, believing he has no choice. He's outnumbered and outgunned. Skull face starts narrating out his master plan, snake is clearly emotionally shredded from all that has happened, perhaps even have him hallucinate (due to horn) the dead DD and MSF soldiers on the side of the road saluting him.
Have him clenching his fists in nearly unrestrained rage while skull face prattles on. He knows to draw his gun on skull face would be suicide, but suddenly it doesn't matter anymore. This isn't a cutscene about how Kaz, Snake or the main cast have known loss, it's about the DD and MSF soldiers that died trying to pursue Outer Heaven. Mid-sentence from Skull face, venom stands up and draws his gun on him, the car jerks to a stop - behind him you can see all of the MSF and DD soldiers that have died throughout the game with their own weapons drawn, front and centre being the 'I'm no snail' lab DD soldier, all covered in blood but smiling. You could even have it so that Venom's rage is of such potency that the DD and MSF soldiers actually appear due to Mantis, him taking control of him for a moment because of all the loss Venom has experienced.
Skull face can say something like 'Remember the Alamo', attempting to remain cool, and you could have Venom say something like 'You're all diamonds' or whatever, but either way he pulls the trigger and shoots Skull face right there, with all the MSF and DD soldiers smiling on and has to kill his way through the remaining XOF soldiers. This avoids the "MAJOR I'M BUUUUURNING UUUUP WHOOOOOOOOOOOOOOOOO". You could have skull face survive venom's first shot, and then do the shotgun kaz bit after when all of the XOF soldiers are killed.
Then you make the fall of Venom and Big Boss being about how they cared too much about the soldiers they lead - incapable of taking another loss their madness leads them to build Outer Heaven and Zanzibarland, so they will never know such loss again as they build bigger and bigger 'Mother Bases' to protect the soldiers they have. Eventually leading to them building Metal Gears as the ultimate defence (mostly the story anyway, so we ain't changing much).

Did you load from a checkpoint? Sometimes the AI routine bugs out and does strange things
Had it happen doing Traitor's caravan, soon as I'd load the game from a checkpoint the truck driver would exit the truck, causing the following tank to blow it to clear the road, failing the mission everytime.

Nah, no checkpoints, the alert happened in the nearby outpost, so supposedly the target would have been on the run but no sign of him, oh i didn't even mention that a chopper blew itself up before the recordings.

There's absolutely nothing stopping that scene from being before.

To be fair, those theories also said [sp]we were playing as Venom[/sp] in Ground Zeroes, which was completely off. And the justifications for those theories were mind bogglingly stupid. "There's film burn when you take damage, that means it's all a propaganda film by the Patriots."
Looking back, [sp]there's a lot of evidence pointing to Venom not being Big Boss. I always argued against it on the basis that it'd be stupid to make the game about his downfall about a different character. I still stand by that really, and sadly Venom often took the good guy route.[/sp]

The film burn was pretty strange.
Still, the film burn was just one tiny reason among many why people believed that.
I, too, thought the [sp]the theories about playing as someone else couldn't be true. Mainly because in MGS2 most people didn't take it well they played as Raiden and the second because I thought this was going to be the final chapter. The final chapter in which we see Big Boss turn and do bad things. In the end we got what we got. I can see the idea behind it and for the most part I really like it but calling MGSV a final chapter is giving the story too much credit.
That being said the biggest thing that made me doubt my belief was when someone pointed out the Phantom Cigar was an e-cig and BB in the past always prefered the real thing. Which is actually shown and play a role in MGSV.[/sp]

Didn't they only start calling the final chapter in (relatively) recent marketing? I definitely remember Kojima saying it was just another step in the saga of Big Boss. Whether or not Konami's tightening grip was the reason or that the game was going to become it anyway, we have no idea.

Well, I could also blame Kojima's amazing trailer skills because each new trailer made it look more awesome and that things were going down.
