Well, there's a way you can defeat her with a non-firearm attack, but it's not non-lethal.
When she's under a roof in the ruins, you can shoot out the supports. Wear your nvgs and the areas you can shoot out are bright. It'll collapse on her head and do a good deal of damage, you should get the non-firearm attack objective if it's the last hit, if I remember correctly.

I dunno, MGSV didn't feel very conclusive to me. It opened up a lot of questions.

Kojima just changed a bunch of already established things and created more questions without answering anything

Iunno. I just kinda phase out theese issues in my head. For the two uniforms, I discount both of them as easter eggs. For the End, I discount it as either that he actually is naked but you can't tell because he's that old and rotting, or he's like, really meshed with his suit. Like to the point where it's actually growing on him, and that is actual moss on it too.

I thought we all agreed that was bad story telling that didn't fit in and simply existed so the plot could unfold and some shoehorned symbolism could occur?

I love the scene in MGS3 where the Boss is like "it'll be The End for the boy" and then I assume someone just shoves The End's wheelchair out the door so he can slowly wheel into the scene

You have the cluster rocket launcher upgraded to full? Good! Carry it as your second primary weapon.
When on the copter, pull it out and lock onto as many targets as you can. It will lock onto them even if you can't see them. You can potentially clear a platform while only reaising the alert level, or if theres only one platform you might be able to take out absolutly everyone.
This might work with the normal Killer Bee launcher too, although it didn't occour to me to try using it for that purpose when I got it.
(Later I got some hacker guy going by the name Snake coming into my FOB with a fully automatic shotgun with unlimited ammo outright killing everyone in my base. I dont know how to report people or if you even can, so I'm just leaving that here.)

The actual explanation is that Big Boss was Snake's mentor and taught him CQC. Snake just preferred his two punch kick thing for some reason 'til mgs4.

I wish it was more fluid instead of all scripted animation sequences with annoying slow motion. MGS1 has some weird controls, but I like how quick and simple it is to run up and kick a guy's ass.

Everytime i want to sneakily roll a grenade through a door and Snake overhands it straight into the doorframe and bounces it back in my face.

Holding the button lets you throw overhand. Simply tapping it throws it underhand.
