Ganondorf survived being executed and banished to another Realm, I am sure he can survive a sword in his head.
The Koroks from Wind Waker appear, there are references to Salt Water in the game such as...

Plus the master sword is rusted.
I am pretty sure stuff don't rust unless it has access to water, and Salt Water can cause Rust.
It also has the Temple of Time from Ocarina of Time, the Defeated timeline doesn't.
Wind Waker is set after Ocarina of Time, the events of ocarina of time are acknowledged too.

The only times Ganondorf is "killed" is Twilight Princess and Wind Waker. Ocarina of Time finished Ganon getting banished. The sword in the head was just defeating him in a fight, so that the sages could finish him and seal him. Wind Waker had him straight up turn to stone. Twilight Princess showed him dying after he lost his godly powers.
Is there some other context of "executed and banished to another realm" you're talking about?

In Twilight Princess it's explained that after the events of OOT and before TP, Ganondorf was on his way to be executed by the sages, he managed to kill one before they killed him.
The execution proved unsuccessful and banished him to the Twilight Zone.
And I think I saw flippers when Link was swimming.
The way he was swimming looked like it but I'd have to see it again.

Don't forget that Ganon isn't the only Villain.
Demise cursed Hyrule to be attacked by Evil every hundred years or something like that.
Ganon, Vaati, Malladus, Bellum and any other Villain who I forgot, are Demise reincarnated.

Oh right, and let's say that he is dead. It still can't take place during the Defeated timeline, because Ganon is actually dead in that timeline too. He was killed by Link during Zelda 1, and was failed to resurrect during Adventure of Link.

The AI in this game is very varied. The Bokoblins will be attracted by it because of how dumb they are. I'm glad enemies will act differently and have some personality.

I really doubt it because Link isn't wearing the brown sleeves.
In fact, if you noticed the beta pics of wind waker, Link also had brown sleeves meaning Wind Waker was originally take place after Link's Awakening but at one point decided to make another timeline split, so they changed the sleeves to light green to keep the timeline consistency.

If you had said "timeline" to the Windwaker devs at the time they probably would have just stared at you blankly.
I still have this weird feeling that BotW is a soft reboot of the series.
As in, it will start its own timeline. But we'll see. We know next to nothing.

Because he had the power of the gods granted to him. He had the Triforce of Power. At the end of TP, though, he loses what kept him alive, and died.

Yeeaah, highly doubt it. Malladus and Bellum are their own, unique entities, I'm pretty sure, along with Vaati. Plus, Bellum doesn't attack Hyrule, he attacks the Waters of the Ocean King, a world separate from Hyrule (debatably a Terminia scenario), and Malladus attacked New Hyrule. That's being a bit pickier, though, since obviously Demise's curse can just target wherever the Hyurle royal family is settled, and it doesn't have to be a certain section of the world "Hyrule." Still, Malladus has his own background and build up.
Just because other villains attack Hyrule doesn't mean it's Demise's curse at work. They have their own motives, while Demise's curse can at least grant Ganondorf the power of the gods he needs.

Nintendo not actually giving a fuck about continuity aside, I chalk it up to Ganondorf's power in OoT versus Wind Waker. He was a lot more powerful in OoT than in Wind Waker, where he's already gone through that battle, has been banished, broke out, fought, drowned, and then stayed in hiding for ages.
Calling the demon form his "true form" is also iffy, since his backstory has him born as a regular Gerudo in the Gerudo desert, and its the power of the Triforce that grants him his powers, which you can shove his transformation under. Like how he flashes his Triforce in OoT to transform.

It's either 4 things:
1. It's during the [Hero Was Defeated] Timeline, maybe during The Gold Era.
2. It's after Wind Waker due to the appearance of the Koroks.
3. There's some arcitecture that looks similar to the ones on Twilight Princess, so a sequel to that.
4. It's just another Zelda game, who gives a shit.
