Scott has neither Confirmed nor Deny any Theory. Everything is left up to the player while Scott give little hints.
While the Animatronics are Haunted, we don't know by what. Some people think its the souls of the dead kids, or just some other reason.
For all we know, when Scott said Haunted, he could just be messing with us, he could mean it in a different way than the actual definition.
No one knows except Scott himself.

I assure you, that if you went and played FN@F1 and 2 without hearing anything about it except the concept of the game, people won't think that the dead Kids are haunting the Animatronics.
Heck, even FN@F2 being a Prequel to FN@F1 is a Theory, Scott has not confirmed or Denied it.
So for all we know, FN@F2 could have taken place after FN@F1.
The entire game's lore is fueled by Theories, theories that people latch onto since the theory makes the most logical sense.

Well yes they do, but like I said, it doesn't confirm anything.
The theories are just that, Theories.
Unless Scott decides to tell us what the actual backstory is, we won't know.
I just keep seeing people acting like the theory a person made is legitimate and it just saddens me.
There is evidence to back up the theory but it doesn't mean it is legit, it just means that the theory has enough to support itself.

The better question is why did Phone Guy say they do?
They obviously don't considering they never do for the 7 nights you are there.
Phone guy from what we know is just a random security guard and has been working at the pizzeria for ages so he would definitely know whether they do or not since he would of had to experience them putting the suit onto a naked Endoskeleton at least once while he was working at the pizzeria for him to say that they do.
And not to mention, the Company even said that it's a rule that they follow. I am not sure if it is mentioned that the Company told Phone Guy to mention it, but either way, they would still of mentioned it outside of the game, since they are a company and enforce the rules.
Where did Phone guy get the idea of them putting the suit onto a naked Endoskeleton if he never saw it?
If he did, then why didn't they do it for Mike?
If Phone Guy did, then how come he didn't report it to the company, and if they did and they changed it, how come they didn't take Bonnie out of the Pizzeria to be worked on since it is a defect in the programming and something is just not working.
Also if the dead Children are in fact haunting the Animatronics, then that just makes it more questionable...I actually had some examples but I forgot while re-editing this post.
And about the Marionette? Well the Puppet is supposed to give gifts to kids, if it doesn't have an endoskeleton then how can it give the kids the present? And even then, how does it kill you if it can't get to you considering there is no Endoskeleton. And how does he put the suits on the Dead children bodies? If he is a puppet then there is no way in hell that the puppet will hold a heavy mask to put onto a kid.
And don't give me that bullshit "Its a Puppet, there are wires/string". So the fuck what? Someone has to control the strings. Who would do it? A person? Why doesn't that person report it, heck why does the person kill you? An Endoskeleton? Then what is the point of having a puppet with no Endoskeleton inside of it?

Why does a puppet necessitate a puppeteer? I mean we have robots performing complex movements without outside influence, an automated pully system to operate a marionette is hardly that fantastical.

I always thought this was due to the fact it's in parts and service, where you'd expect to find an endoskeleton. You wouldn't want one exposed outside of maintainence though.

Realistically, this is true but the game isn't exactly realistic when it comes to the animatronics (they can walk around and react to audio, which animatronics can't exactly do even today, let alone 1987-19xx)

as a person that has worked in the Animatronic department,
those "tubes" are airpumps used to move the head up and down,
the "red skull" might of been a rusted endoskeleton
if this [animatronic] was made in the 80's or 90's expect the animatronic to be a bit more complex rather than our animatronics we use in the 21st century
but then again I might be super wrong

thats minimal (almost non-existant) gore, same with the mocus and other stuff, im referring gore type like, for example killing floor, the evil within, other horror games.
And lets be honest, those minigames are pixelated/atari-ish, thats no real gore
however in the endgame screen from the first game there´s some minimal gore (the eyes and teeths stuffed into the suit is something)

This is what makes me think that it's entirely possible that Springtrap might actually have some human tidbits stuffed into him. Scott might've said no gore, sure, but (as you just said) he's shown human eyeballs hanging out of Freddy's eye sockets. It seems to me like he meant more along the lines of, "you will never actually [I]see[/I] someone in the act of getting stuffed" and things like that. Posthumous gore seems pretty plausible to me.
And of course it's entirely possible that perhaps he's completely inorganic and the people behind Fazbear's Fright simply made him [I]look[/I] like he's hiding a human body just to scare customers and add "authenticity" to their attraction.
