I think the reason these come off as so scary is:
a) no upper eyelids makes them look very scared or high O.O
b) No defined style/ colour palette / colour scheme
c) Some symmetry issues, and the fact that the pear-shaped beaver head just isn't extremely appealing.
I might have overdone the eyelid thing, but I tried to show how this image could be made (slightly) less kooky:

Not to mention his overalls look painted on (why would you use the exact same texture for both fur and clothing?)
One thing i have noticed with Scott is that his mechanical stuff looks amazing, but bring in anything organical and it's just... meh

With humans you have to stick to one design and recreate it, with robots you can just do whatever the fuck you want and get way too carried away.

You can get pretty carried away with humans too, just look at mmorpg armor

I can get behind that. I like to sketch often, but drawing humans is for me no easy feed and I bet modeling one is even harder. Everyone has a thing they're good at, a thing they're ... Meh at and a thing they're amazing at.

Issue with humans is that our brains have a very strictly defined set of what makes something look human (a very large portion of our brain is just for identifying facial features iirc), but when it comes to everything else our brains really just don't care. No matter what you're doing, making something look human without feeling silly or out of place is reaaaalllly hard.

I think there's plenty of examples of cartoony humans in 3d that do work. Not to mention cartoon humans in movies.
I admit, there's a huge share of 3d movie characters that just look completely off, but it can be done.
Pilgrims Progress' was a badass game, got 100% in it :P i wouldn't mind if he made a sequel to it

RE:humans It seems like they are still very square-headed, like he didn't extrude enough off the start cube-lattice.
For anyone who has done 3D modelling class, guaranteed your first human head mold is going to look like a cube with features.
I know I don't like drawing people, so I don't really want to put a lot of effort into it. I get the feeling Scott feels similarly.

These days most of the starter modelers are too busy modeling their minecraft OC (but hey, a start is a start)

To be fair, it is a good way to learn the basics of 3D modelling and UV mapping. Plus, it can still take a good deal of effort to make a decent rig with facial features and bending limbs that don't look fucking stupid.

It's also great for learning the basics of facial animation. Especially when it comes to phonemes.

This was pretty much the 1# reason why Scott never shown humans in-game in FNaF outside of the minigames: it simply would've been out of his league to do so.
One of the other main reasons is that due to the cartoonish style you probably couldn't tell whether or not which human was supposed to be an animatronic character like BB, or an actual human.
Seems fair game tho with[sp]rotting human remains.[/sp]
