Senran Kagura: Shinovi Versus has 3 [sp]actually 4[/sp] different storylines and each character has their own personal side stories.
Albeit, it's all super bland and samey (if not mildly amusing). If you say you're playing the game for anything other than its thick, sweaty, supple """"plot"""", you'd be lying to yourself.
i think you'll find Sonic the Hedgehog (2006) does this
Let's see what I can think of:
The Japanese version of Ace Combat 3: Electrosphere has a branching story, and a pretty good one at that. Only one path is availible for the international release for unknown reasons.
Armored Core: For Answer has a divergent story like you ask, and the choices are made through the contracts you accept. However, it's a fromsoft game so expect to have to git gud.

Dude nice. Glad somebody posted this. The best part is the choice that determines your campaign? It's whether you go to the mall with your annoying friend Ryogo or not.
What an amazingly innocuous choice to split your story with.

Steins;Gate 0 branches off early in the game and both branches are extremely different.

a lot of visual novel type games have some really hugely diverging storylines very early on, some have as many as a dozen story arcs with up to like 80 possible endings. 428 in particular has something like 85 endings, fate/stay night has something like 45 or 50, clannad has 26 endings and all of them will make you cry like a little baby, and katawa shoujo has about a dozen endings that'll kill your sex drive for 2 weeks each

Hatoful Boyfriend does a great job of this, but it's best to make a save near the first choice because repeatedly skipping through the intro gets tiring.
