Well I know Toby used a program called FLstudio to make the music for undertale and it's pretty much the industry standard but costs ya.
A free alternative that works in a similar fashion is [URL="https://lmms.io/"]LMMS[/URL] which is another kind of "sequencer" but more barebones so requires more user configuration... but hey it's free and supposedly pretty potent once you get good.

Any digital audio workstation, doesn't matter which. I use FL Studio, I think Toby uses the same program. I don't know of any links to the specific soundfonts he used but I'm sure you could easily find them.

I've heard good things about Reaper. I'm not sure how effective it is as a DAW, but it's got that whole neverending free trial and they're aware, and it's only $60 if you do buy it.

That's impossible. [URL="http://tobyfox.net/Tutorials/FLBasicTutorial.html"]This is a tutorial for FL Studio by him from 2011[/URL], he couldn't have endured using the trial version for the last 4 years.
Besides, some of the Kickstarter money went into a license, right? I doubt you can use FL Studio and its VSTs for commercial purposes.

Voicing Undertale characters seems wrong to me. I think the best way to do it is to emulate how its done in-game.

Maybe that too? Regardless, it seems to imply that they'll be trying to make it work on a Nintendo platform of some description, whether through making GameMaker work on such systems, or by building it from the ground up in a more compatible engine.
