For my own sanity, I switched to Source, which is more stable and flexible for modding. It also has a proper physics engine for physic puzzles. Everything is going to look same.

Ok but you might want to change the view bobbing, viewmodel sway and other default Source stuff. Otherwise it would look out of place

You're right. But most alpha models doesn't have bone controllers anyway - only polyrobo.mdl (1 controller) and turret.mdl (2 controllers, i think). It looks like there are no "mouth" controllers at all -well barney's model doesn't even have mouth bone, scientist have mouth bone but it looks like there is not controller for it. If there is a way to control it, it's probably hardcoded... Did anyone saw it in action (in game?).
I will fix bone controller code in Model Viewer (so you can enjoy polyrobo's dance even more :) + add controllers export to Model Decompiler and re-release BETA2.

And also some models have the tend to go to the side to where there bones are so i have to go into milk and change that.
and when you move then one that there away from there bone
One move = Model Fuck up light go's bad for some reason when moved
Just tell you what i have Experienced so far but all in all most model are decompiling right!

Ehh, I think I probably know what you are talking about, some v6 models probably use different method of root bone transformation (houdeye...).
Bone controllers are implemented, but i will fix root bone bug before releasing new version...
