Not necessarily. If anything, it's more of a "you do you, just don't cause any trouble" statement. They're basically saying that they won't be offering any official support for modding the game (at least at this time), but they're also saying that they won't take any action against people modding the game [I]unless[/I] people start doing stupid shit that causes problems for both the community and the company.
While this isn't a great comparison to go by, think of it like how some companies work when it comes to allowing the community to start modding their games or allowing the porting of assets from one of their games to something else entirely outside of their control (i.e., something from Devil May Cry to GMod as a rough example); some of these companies will say that they can't officially give their consent on the matter for varying reasons, but so long as it's not causing any problems (legally or otherwise), they won't take any legal action or step in to prevent the modding from happening.
Essentially, it's their way of saying that they're okay with it, but they're not endorsing it.
That's more or less been their policy for Halo (as far as I know, so I might be wrong) with how well known GameCheat13 was to them. He only encountered trouble when he ripped Halo Wars 2's soundtrack months before release from the Beta files.
I know higher ups at 343 have been communicating with certain people about what they can do for mod support. From what I've heard, they want in, and they really keep an eye on community creations. Which is awesome.
I assume releasing actual mod tools would fall under Microsoft's consent, but from what I know, the mapping tools used by the developers for Halo Wars is kind of a mess and it's not exactly user friendly.
E: And the Steam version is fantastic so far. Played through 3 missions and it runs seamlessly. I have yet to try multiplayer but the game seems to be doing very well on steam.

I am surprised by the reviews on Steam. I was expecting comments like "Microsoft and 343 sucks, why you release this shit no one wants, give me Halo 3 ! Refunding this piece of crap ASAP". But it's all "Game runs great, great work Microsoft and 343. BTW, would you be so kind to bring more Halo games, please ? Hugs and kisses :*"
After seeing it was a lot cheaper than the windows store and the positive reviews I've bought Halo Wars for the pc.
Been waiting to play this game for quite some time now, hopefully it's as good as I remember seeing my friend play it on his 360...
I'm just glad to see something positive for once, something that everyone agrees is a great step forward. It might not be much but with the endless fighting on Waypoint, the subreddits, here and elsewhere it's good to see the community happy, if momentarily.

If they ever decide to bring Halo 1 and/or 2 to Steam, I'd assume that they'd either bring the anniversary editions to Steam as separate releases (plausible, but not likely any time soon if Microsoft's track record is anything to go by), or just go with community demand and bring the entire MCC to Steam (also plausible, but even less likely to happen). I just hope, assuming they ever do decide to go through with either of the aforementioned approaches, that the controls will be similar to how Halo Online or Halo 5: Forge are for the mouse and keyboard setup. Nobody wants a repeat of the botched Halo 2 Vista mouse and keyboard controls.

Don't know about that but I do know that introducing noobs to the cryo bomb is hilarious. Watching their hornets, hawks and vultures shatter is immensly satisfying.
